Alyx from Half Life 2 and Jade from Beyond Good and Evil. They are both strong willed, independent female characters without being fake badass like Samus.

Visas Marr from KOTOR 2

Apart from her personality and voice, am I wrong to think of this as incredibly hot, in spite (or perhaps because) of the lack of eyes?

My favourite female character is easily Kreia.

Samus Aran

Simply because she's the only female main character who is genuinely cool.
Her and GLaDOS.
Ninja'd with Samus.

But why does everyone think GLaDOS is female? I consider an AI program to be an it, after all it has no defining male or female characteristics.

She's voiced by a woman, and then there's this:
I intended GLaDOS to be a joke - I didn't expect anyone to pull up an image of how she could be female.
Regardless, that's a cool image right there.

Alyx Vance without a doubt. I don't think I even need to say why, but I will anyway. She's believable, she has a great personality, she's interesting, deep, pretty in a girl-next-door kinda way rather than the supermodel way, and I actually became attached to her while playing.

Secondly Cate Archer from the No One Lives Forever series. I know she's not meant to be a character that's taken very seriously, but I like her. Shes sexy in a typical way, but doesn't relentlessly flaunt herself and actually has character and a personality, she's intelligent, quick and has a sense of humor and a level-headed quality to her.

I basically like any female character in a game that isn't intended to be masturbation material for 14-year-old sweaty nerds.

Kreia. Without a doubt. One of the best things about that (slightly) botched game.

EDIT: Damn, Ninja'd. Um. I'll come back if I think of another good example.

I have just two that I can remember right now.... first up is Cortana from the Halo series, because even though she's technically an AI she was the predominantly featured female of the trilogy and her cheerful cheeky attitude was a good balance against the Chief's stoic ponderous silent hero image and sadly whenever she wasn't there I felt the energy slip a little.

This was one of the few images of her circulating the web that didn't make me very sick

Second is still Ashley Williams. She gets A LOT of hate from people but she was a well writted and flawed character who felt very human with likeable and dislikeable qualities. Like a three dimensional version of a character archetype that played beautifully.
Honestly of all the romances in Mass Effect, hers was the one that entergrated perfectly with the plot and that had the best interactions between her and Shepard and honestly the desire to see how it turns out was enough to make sure Commander James Shepard did not pursue anyone in Mass Effect 2.

See you in ME3 baby!!

So far, my favorite female characters in games are:

Samus Aran (Metroid)
Alyx Vance (Half-Life 2)
Alex Rovias (Eternal Darkness)
Jade (Beyond Good and Evil)
*snip*
Talim (Soul Caliber)
Tali (Mass Effect)
Celes, Relm and Terra (Final Fantasy 6)
Kumatora (Mother 3)
Stealing this list, took out the two I don't agree with (Nebri and May), because it's basically the same as mine. Though I've liked Samus considerably less since the lame shit with the Zero Suit and Nintendo trying to oversexualize her.

Oh, and add Curly Brace from Cave Story. =o

She makes everyone else in the series look like a sissy, and the game includes a war veteran who eats zombies and fights ghosts. She also dual wields gatling guns almost as big as she is and pilots a giant transforming angel mech thing. On the day of her birth she butchers armed soldiers with her bare hands. Quite frankly, what more do you want!?

Kerrigan from Starcraft. There's just something about the way she manipulates everyone and makes them play right into her hands.

+ Zerg types in games have always appealed to me and having a manipulative Queen ***** behind that just makes the race that much more fun.

Thats alil unfair, she is just pure sex in a women form.

I have to go with female Drenai, seriously, nothing is fitter than a female Drenai (pref in revealing armor) running around, boy I never get tired of seeing there lil tailed tuches.

And now for a serious answer, Bridget.
