I know it wasn't in the game, but when they used "Mad World" for that one commercial for the first Gears of War, I thought that was pretty effective.
"Room of Angel" from Silent Hill 4 is my favorite song of the series. But I really liked the song in the opening of Silent Hill: Origins too; I think it was called "Shot Down in Flame."
There was also the tune in Persona 3 that replaced the walking town music when you were really close to the end of the game; the tune was used during the new opening in P3: FES. That song always made me feel so sad.

The song playing while you fight Nyx Avatar in Persona 3. One of the best end-boss themes out there. Actually, any tunes used in that game for the month of January are very mood-setting and appropriate.

The opening theme (menu music) from Clive Barker's Undying was fairly memorable. The tiny music que that you hit when you step into the freezer in Half-Life (it's perhaps 8 seconds long) is also notable.
