I guess I have too many favourites to list and my single favourite probably changes depending on what mood I'm in or in the case of ongoing series what has recently happened to alter my opinions.

If you ignore ongoing sereis then I can limit my favourites to Roy Mustang, ther Armstrong Siblings, Fuhrer King Bradley, Solf J Kimblee and Edward Elric from FMA as my favourite manga characters, and not because FMA is the only completed manga series I have read (though I guess you wouldn't know from looking at the list).
Fiiinally. I'm surprised by how many mentions of FMA went along without any of my favorites getting mentioned. Roy Mustang, Olivier Armstrong, Lin and Lan Fan are my favorite characters from that series. Roy Mustang probably tops it off although I really like Olivier Armstrong.
The events involving him always hit me harder than the others. His involvement in the Ishbalan war, Hughes, his encounter with Lust (my favorite part in the manga) and his encounter with Envy are probably the most significant

I unfortunately haven't read much manga, although I generally prefer it to anime, so my options for this are pretty limited. So I'll go with one of Roy or Olivier

I personally prefer Zoro myself. The guy's a badass, and has tons of fun quotes. That, and who else can be so epic, yet completely lost at the same time?

Kunitoshi Joukyuu from Aiki. [http://www.mangareader.net/159/aiki.html]

As opposed to a lot of manga plots, he (the protagonist) doesn't start off as an average joe slowly progressing his way to greatness - the guy is already overpowered as fuck. He's also twisted, perverted and borderline evil but most importantly he's absolutely HILARIOUS with facial expressions (I know that's all the artist's work). It's just hard not to like him and tag along with him for the story.

Whoa... manga version of 00 and anime version are WAY different...
Well the manga of the actual series only has a few differences, but the mangas such as this one (00F) certainly have a bit of a different tone.

00F is one of the sidestory mangas, taking place during season 1 and the gap between 1 and 2. It focuses on a shadow organisation to Celestial Being called Fereshte, that uses the second generation Gundams (the previous generation to the series) to carry out operations.

The organisation has two Gundam meisters. Fon Spaak, a criminal practically being held against his will, constantly hadncuffed between missions, and equipped with an explosive collar.
And Echo Calore, the original choice for Exia before Ribbons recommended Setsuna.
Fon is constantly chosen to be the one to go on missions instead of Echo. They have four Gundams but only one GN drive. 00F is also the explanation to where the 0 Gundam's drive has been until it's used in the second season. It's the one GN drive Fereshte have. Early on in 00F the Throne meisters try to steal it.

I wish Bandai had gotten the chance to translate more than just 00F.
00P was a prequel. 00I was a sequel to F, taking place in the second season. 00I 1324 takes place in the movie.

Jokyuu is the most hilarious bastard in the universe, I agree with you there. I just love the fact that he constantly fights on par with people who are described as "monsters", and he is not even at 80 percent yet.

Wow? No mention of Spike Spiegel yet? I'm actually really surprised, he tends to come up rather quickly.
Besides, he's just badass.

Other favourites are Ladd Russo from Baccano!

Ladd is just a psycho, but you can't help but to enjoy his insanity.

And Shizuo Heiwajima from Durarara!!
I don't even know how to describe Shizuo. He's just... awesome!

Belldandy. Which is kind of odd, really since I normally don't care for 'perfect' characters.
Perfectly understand what you mean here, she has to be my top as well, Theres just something imperfect about her "Perfect" character that brings her out on top of others in this category, she just feels more human i guess for a goddess like character built to have no flaws.

All of these:

As well as the entire main cast from Legend of the Galactic Heroes, both sides. Especially Mittermeyer, Schenkopp, Reuental, Yang Wenli, Poplan, Attemborough and of course Reinhard.

I've only seen the anime, but I'd say Rock Lee from Naruto. He's the only one who seems to enjoy himself. He takes himself a little too seriously, but he's not too annoying about it.

Well, let's see...
I haven't read a whole lot of manga, but I've been watching a lot of animé lately. So I can pull some examples from there.

http://images3.wikia.nocookie.net/__cb20121030195709/dragonball/images/thumb/5/5b/Gokusteppingoutofaspaceship.jpg/250px-Gokusteppingoutofaspaceship.jpg
What can I say about this guy? He's become for animé what Mario has been for videogames. What makes this dude so special is that he's such a genuinely nice guy. Seriously! How often do you see action animé protagonists that don't have a tendency to get angry a lot and mistreat decent people? But he's certainly no pushover! A really kindhearted, noble, considerate, awesome dudeguy with plenty of integrity. What's not to like about Goku?

http://fc02.deviantart.net/fs70/f/2012/285/a/a/mizore_shirayuki_by_wrath_and_wesley-d5hmc36.jpg
Oh, dear. This one's a bit tricky... Considering the fact that she hides a lot and speaks quietly, you'd think she's shy, right? WRONG! She hides because she stalks very stealthily, popping up when you least expect her to. Plus, she has a tendency to quietly say something really freaky with a straight face. However, she can also be very sweet... sometimes. In fact, Mizore is definitely the "different" one among her close group of friends. She can be a bit socially-awkward quite often but can tend to bring her own flare and vision to... stuff. (Watch the curry zombie episode, I guess...) I can relate and identify with this character a lot.

Lucy... this character... this series... Whoa. I guess I'll just say "Lucy" since I suppose that's the "main" personality. (And yes those are horns sticking out of her head.) I say this because she gets this split personality early on in the story. Lucy was locked away in a laboratory sometime during her childhood and escaped several years later after using her vectors (long invisible arms of death) to kill every armed guard who stood in her way and block every bullet that came for her. Though when she failed to correctly deflect a sniper bullet to the head, she developed an adorable and helpless personality named "Nyu", because that's all she could say. Lucy is very complicated and the very center of the big WHATTHEHECKISHAPPENING that is found in what has got to be the most amazing narrative I have ever experienced.

Well there's so many to choose from, so to narrow it down I try and think of one character who alone makes the manga.

This lass instantly comes to mind...

I have no idea who that is, yet she already scares me. And I like Lucy. Have you seen what she does to people she doesn't like?

Quite a few of the Fist of the North Star characters often end up on my favorites list, but for vastly different reasons. On the surface, you might think that they would be fairly flat characters; almost all the men are built like parodies of Arnold Schwarzenegger at his peak, and almost all the women are curvaceous. Conflict is resolved by who has the better martial arts skills (tip: It's Kenshiro. It's always Kenshiro.) and fights are so overwraught as to almost be parodies of shonen manga...

but beneath the surface, there's surprising depths. Kenshiro might be a stoic, muscular badass who looks like Bruce Lee crashed into Mel Gibson circa Mad max, but he's also a kind man who protects the genuinely innocent, and acknowledges those who have earned his respect, even if they were his enemies. The suffering of the oppressed moves him, and easing it how he can (usually by exploding their oppressors) is ultimately his purpose in life, above and beyond even his own chances at happiness. There's a reason he's the face of TV Tropes' [link ="http://tvtropes.org/pmwiki/pmwiki.php/Main/ManlyTears"]Manly Tears[/link] page.

On the other hand, Raoh might look like a classic kidnap-the-girl conquer-the-world type of villain, until you read further and realize that he actually wants to stop the chaos through whatever means necessary, be it by fear or by conquest--and that ultimately, once the chaos is quelled, that he can leave the calmer world in the hands of someone who genuinely knows and understands the love of another, something he realizes he cannot and does not fully comprehend, knowing that there's no need for a conqueror in peacetime.

Even outright villainous characters are at least deeper than they appear. Jagi is an insane, jealous egotist, but you see what he was put next to in the course of the backstory and you realize that he's not so much a mad berserker wanting just to destroy, as he is an incredible neurotic with a massive inferiority complex with an equally large selfish streak. It hardly excuses his actions, but it does make him more interesting.

All that said, let's just say 'most of the FotNS cast' for my favorite manga character(s).

This very moment it's Jewelry Bonney from One Piece.

For the sole reason that she, being the only female of the "11 Supernovas" (rookie pirates with bounties over 100,000,000 beri), had her entire crew wiped out by Blackbeard and was last seen (pre-timeskip) tied up at the mercy of a completely sadistic marine admiral.

I chalked it up to Japan being shit with empowering female characters, even One Piece's creator Oda does it though to a lesser degree than his compatriots, when they're not the main characters and it left a bad taste in my mouth.

However in the latest chapter she's resurfaced in one panel which gives me hope that she actually does have plot relevance in the future.

So yes, Jewelry Bonney is my favourite character right now because I'm rooting for her to do something.

Hmm...If it were visual novels I'd say Emiya Shirou but since its manga...Has to be Shooto Katsuragi from Ratman. Its interesting to see Manga do "superheroes" (Read: Sentai and Magical Girls) but its always fun to see someone go after heroism in a world of greying morality. I find it admirable.
