Tomba! [http://en.wikipedia.org/wiki/Tomba!] 1 and 2. I don't know how obscure these games were elsewhere, but I know that they were basically unheard of around here when they came out (and still are today).
haha i was definitely going to mention Tomba. I absolutely loved the first one, but never got a chance to play the second. And since we're talking about playstation 1 games, i was the only kid in my neighborhood who owned monster rancher 2.

UFO : Alien Invasion. A free 3D game much like the original X-COM, but with much better planetscape and very hard-science technology. It has stayed unknown mainly because until recently the downloads page had the several years old 1.0 version despite more advanced versions being available through the forums.

Now that nightly builds ought to be up to date, you can get it here:

R.A.D. (Robot Alchemic Drive): If anyone remembers the game it will usually be for its ungodly bad voice acting, but I love the game for its unique controls that made it feel like you were really piloting a giant robot.

Whiplash on the PS2.

I've posted this before on the site and got quoted about 13 times asking me what it was about. It never sold well but it's still one of the funniest and greatest games I've ever played.
Oooh, that's the one with the ferret (?) that was chained to a rabbit and used him as a weapon right? I remember playing a demo of it at a store when it came out. I thought it was kind of fun, didn't give it much thought at the time, but it's been stuck in the back of my mind ever since. It was just so absurd it's got me curious as to how the rest of the game looks like. I've always wanted to go back and take a second look at it, but it's really hard to find these days :-/

My personal pick would be Startopia. It was a Sim/Theme/Tycoon type of game where you had to manage a spacestation. You had to build all kinds of recreational facilities to accommodate bypassing spacefarers and employ all kinds of aliens and stuff. There was almost a HHGTTG vibe to it, it was all great fun :D

i would say the bs zela games. if you haven't heard of it you have good reason. it was only available some time in the 1990's in japan during the certain times that the radio broadcast was on. the radio broadcasts ended and and so did the games until some people managed to get one of the rare cartridges. it is only available with a emulator.

i only played the game known as ancient stone tablets master quest on the website. there are 3 others. two of them are slightly different versions of the first loz game with modern touches. the other is just the link to the past.

ancient stone tablets is just link to the past except it has a different story. it use many same items and same bossed. over all it was not bad. beyond my game froze when i was about to get at cape. after that happen i got pissed off and just used a cheat. but in my mind i din't cheat at all since i should have got it assuming my game had no problems.

if any one cares to know more i will tell you were i found a video that described it well.
also if you want play the games just search bs zelda on google or what ever search engine you choose

Indigo Prophecy. More of a movie than a game, and was made by the guys who brought us last years Heavy Rain.
I think Indigo Prophecy should be disqualified since it is considered a high profile cult classic

I really enjoyed Project Eden on the PS2. While it seemed like a fairly bland shooter at first, it was actually a very deep puzzle game with some shooting elements, rather than the other way around.
Today, the game has kind of faded into obscurity, and I don't think anyone I've ever met have ever played or heard of it, even though it has established a somewhat small cult follwing.

As for a couple of others, there is Curse: The Eye of Isis, also for the PS2. It's a fairly obscure survival-horror game in the same style as Silent Hill or Resident Evil, and it was surprisingly well-made judging by the relatively low budget.

Another one, which I think some people may actually have heard of, is Gregory Horror Show, another PS2 game. It's almost like a parody of survival-horror games, and it was a ton of fun to play. I don't think it was ever released in America though, and it's not that easy to find these days. Still, it was very enjoyable for it's funny characters and surprisingly good story.

The whole Legacy Of Kain series, I wouldn't exactly call it super obscure but still. It's story is so amazing, ok, Blood Omen 2 and Soul Reaver 2 were both quite buggy but I didn't mind rebooting after crashes because I really wanted to know what happend next in the story. Also, the voice acting might be the best I've ever heard in a game.

Evolution Worlds.

Good luck finding a copy though, I'm lucky to still have mine.

Fun game, gives me one of my favorite female video game characters and two of my favorite video game characters period.
I have the original 2 Evolutions for my Dreamcast still...

Skies of Arcadia: Legends. A legitimately competent JRPG with enough going for it to allow me to put aside my usual prejudice against JRPGs. I've never even heard it mentioned anywhere but from a couple of people on the Escapist.
