Don't think this has had a mention yet, but the protoss cinematic end of Starcraft - the Gantrithor suicide mission. There is a great shot of the uber calm ship interior just before it explodes.
I am comfortable enough to say that I cried when I first saw this cinematic(I was about 8-9). I screamed "TASSADAR, NOOOOO!!!" and held the note as long as yahtzee did
There was also the destruction of auir, the first death of feanix, losing kerrigan, then getting her again but seeing her become twisted, KILLING feanix(I liked him) and stukov(I started out liking duran, now I want the mans head on a pike),leaving auir and closing the warp gate on raynor and finally the end of brood war, the general giving in to despair.

that's why I hold starcraft as the game with the best story ever

Clanker's Cavern in Banjo Kazooie gave me nightmares, lol - the music was so... persistent, and Clanker was just so... evil looking but trying to be friendly - kinda messed me up for a bit XD then again, I was only little...

Most of the time I stay detached from games, but the first cinematic in COD4, as you, as the president, are driven around the city, seeing civilians being rounded up and executed, got me (comma...), as did the nuclear holocaust (though to a lesser extent).

There were a couple of 'epic' moments in the Halo series and Hlaf Life 2 - some of the vistas as you emerge from tunnels are amazing, sometimes Alex is so human it becomes painful, and every time I hear the Halo theme I start to feel... courageous? Excited? dunno - maybe I'm just loosing it...

Silent Hill 2, hands down. After having the revelation of finding out the story behind James and Mary, I felt genuinely immersed in the experience.
That is a damn good one too.
