Metal Gear Solid 3 is the one that immediately comes to mind. What an amazing ending.
Silent Hill 2 as well.

First off,Batman Arkham City.I was sitting in silence,but in my head I was like:"What....this doesn't happen in the comic's....:("
then portal 2....that was fun! Especially the opera song! I feel girly saying that...

One of the biggest where red dead redemption,
I REALLY didn't expect him to die!!I didn't want him to die to be honest!
and castlevania,lords of shadow....That game is worth playing just for the ending!And it's a good game as well!! One of the best story's of that year!

You feel like shit if you don't do the good ending of dead rising 2 off the record...At least I did!
This reminded me that I need to play more RPG'S!

Easily Nier. That is, on playthough B. Never has a game made me hate myself as much as Nier did. On playthrough B.
I actually went silent for a pretty long time after finishing it. That game puts your nuts in a vice and tightens it more and more as the game goes on, and then at the very end it changes its mind and just bludgeons you across the head with it instead. With your nuts still inside it.
(On playthrough B. And presumably C and D. I haven't opened those up yet.)

Seriously, if you stopped playing Nier the first time you completed it (well, or partway through) words cannot describe how much you missed out on. I know it's bad game design, but trust me: Complete the game again, then wait for the credits to end. You'll thank hate me later.

Mass Effect 1 (partly because of the amazing song in the credits which has since become my favourite song of all time) and to an extent, Mass Effect 2 and 3.

Assassin's Creed II as well. Up to that point I thought it was a relatively deep and complicated story but it took it to the extreme out of almost nowhere, then fucked off into credits. AC:B as well, but for different reasons.

Most recent was Silent Hill: Downpour. Maybe it's because my expectations were extremely low thanks to the weak beginning, but the whole game went uphill after the monastery, and the final level (and final boss) was perfect. I got the "Truth & Justice" ending on my first playthrough, and as I've seen all of the others, that one's my favorite.
Oh, and Portal 2 did just have me clasping my mouth in a combination of shock and awe. I did not expect ANY of that. It was great.
MGS1 and MGS3 were also fantastic in that sense. I have yet to play MGS4 (no PS3), and MGS2 just had me sitting there trying to figure out what happened.
Also, I really appreciated all of the endings to the original Deus Ex, as they all had downsides and benefeits. I also like that none of them were set in stone "canon", considering that the only other Deus Ex game was a prequel. Oh, and they had awesome music:

Oh, and Silent Hill: Shattered Memories did have me awestruck.

I think it was actually a reference to one of the animated series episodes. I remember seeing a screenshot of a big-ass Joker with a mohawk, can't find the picture right now though.

So strange, though I suppose it makes a bit of sense. The Arkham games have always had this weird "what if the Animated Series was for adults" vibe to it after all.

That would have been a hoot, no way should CoD take itself as seriously as it seems to, depends which way you look at it I guess.

Uhm...well, apart from all those that have been said, the end of Machinarium, it isn't much in itself, more of a feeling of 'I don't think I'm going to experience anything quite like that again'.

Wish I'd played it in one sitting now...

Batman Arkham City, not because I was stunned to not move, but because the actual credits are ridiculously long. Literally like 20 minutes of slow rolling names with only one interjection of the Joker. I was "stunned" credits could be so long and slow at the same time.

Metro 2033, loved the whole game and the ending was better than I hoped.

Mass Effect 2 had me throw my controller in the air screaming "Suck it *****!" to the Illusive man.

Red Dead Redemption's "ending" (the one involving the barn and the exiting thereof) almost made me cry.

And the ending of Fallouts 1-3 and New Vegas made me get real introspective and sad for some reason, probably because I sank so much time into them.

Arkham City, but not in a good way. I couldn't believe the way it ended. I did not like that ending.

In a good way, Assassin's Creed 2 comes to mind, as does Half Life 2: Episode 2.
