The Walking Dead, the end of Episode 2 I was like, "Sweet mercy I made some terrible fucking decisions. Sweeter mercies, I just realised I actually care about fictional characters, my shrivelled heart has begun to beat. Sweetest mercies, why don't these credits have a skip button?" (yeah, I don't stay in states of awe for very long).

Edit: Oh yeah, I remembered another, when I beat Satan in the Binding of Isaac, I just sat there and panted for about five minutes.

GTA IV, off the top of my head
Batman: Arkham City
The Darkness
Max Payne 2 (the seekrit ending)
To an extent The Witcher 2, I guess, though it would depend on what you did throughout the game. Even though they did a shameless cliffhanger, a lot about that last section was pretty intense.

Mass Effect 1, Warcraft 3, Warcraft 3 Frozen Throne, MGS1, 3 and 4.

C&C Red Alert, Soviets ending. "The future? *laughs* Comrade Chairman I am the future!"

Persona 3 and Portal 2.

Persona 4, both on the Bad End and the True end.

Fuck that bad ending hits hard. You get one dialogue choice just for kicks during the bad ending and you can admit you fucked up royally. Had to choose that one in a sort of numb rage. Oh and I think I remember you getting the credits in a washed over gray colour with no music. Just as an added "fuck you"
I remember paying the Bad ending thinking it was the only ending, kept staring at the TV saying "IT CAN'T END THIS WAY!IT CAN'T!"
It took me months till I heard there was a true ending so I kept thinking that was how it ended ;_;

Journey without a doubt. I didn't move from the start of the credits until a couple minutes after they stopped. The effect the ending had on me persisted strongly through the next hour or so.

I also remember having a huge "whaaaaaaaaaaaaat" moment after finishing Kingdom Hearts Birth by Sleep. That was just crazy.

inFAMOUS 2 also kind of got to me with the good ending. I honestly wasn't expecting it turn out that way. I still haven't seen the bad ending.

Bastion's ending for one. Before that, it was Mass Effect 2. Game knew how to end on a fucking high note. Even if the last boss sucked, the execution and presentation made it so grandiose.
Jesus christ ninja'd. Yeah Bastion was just so god damn perfect with its ending (Especially if you save Zulf) and Mass Effect one and two really ended their awesomely, hell seeing Shepard climb out of the rubble or the reapers activating and heading towards the milky way STILL gives me chills.

Mass Effect 2

Bastion

Dragon Age: Origins

Portal 2

Dragon Age: Origins was more or less more of a deep sigh of contentment after a long journey something which Mass Effect 3 FAILED to achieve until the EC in which it was a little too late.

Had to sign in for the first time in months and stop lurking for 2 minutes because of the injustice in this thread.

Nobody has mentioned The Longest Journey or Dreamfall! Shame on you, Escapists.

Most recently, Spec Ops: The Line. This was probably also one of the strongest examples of this for me to date.

Before then, uh, I'd say Bastion, Journey, Arkham City. All pretty high up there.

Further back is hard to remember off the top of my head. Metal Gear Solid 3 had my attention up until the end of the credits. The first Kingdom Hearts too.
