Of the games that have made me cry, there are a few.

Most Recently, Walking Dead is trying to work on me (Although I don't know if I want to buy the other three episodes, really), I want to well up, but I can't do it.
Bioshock's good ending made me shed a tear or two. It's a happy ending to me.
Earthbound with it's incredible ending theme does it to me.
King Kong: The Official Game of the Movie makes me cry, but it's only because of a deep dark psychological issue I have with defending things that I can't do in real life, the Kong Levels do me in.
Slightly less recent, but still fairly recent to me, Lost Odyssey, and the first story in the 1000 Year of Dreams did it to me. I remember crying quietly to myself, and the only things that came to me as I played was, "...That's so sad...." I promptly shut the game off and came back to it an hour later.

The Walking Dead, I never thought I would cry like I did, and I didn't play the game, I just watched a playtrough in YouTube :(
Dragon Age Origins, every ending, just completing the long journey and saying goodbye to your fellow companions, and Shale calling me "you" instead of "it" T_T
Mass Effect 3, the goodbyes on London (special mention for Garrus "No Shepard withouth Vakarian") THE FEELS!

Katawa Shoujo is easily the most emotional game/experience that I've ever...err, experienced, ranging from pure happy bliss to absolute dread to true sorrow (hell, sadness to the point where your chest hurts, even), with practically every emotion in between. Hell, no piece of MEDIA has affected my so deeply in my entire life. Manly tears have been shed over the experience, with zero fucks given.

The only other example that even comes close is the ending of Halo 4, which made my eyes well up slightly. It's a pretty emotional ending for someone that has payed attention to the story and knows the backstory, and is invested in the characters.

It's never happened to me, but the endings of both Mafia and Conker's Bad Fur Day had me sitting there, staring at the credits speechless, the whole way through. And yeah, that's a compliment.

Cry at a game...no, but the last game that had me invested in the story and characters was Mass Effect and ME3 scene when Tali commits suicide made me really sad, she was one of my favorite characters in the game. Then replaying that level led to Legion getting killed, wich I wasn't ok with still, cuz I liked him too. I know now what I have to do to save them both, but I feel like I`ll always remember my actions and consequences of my first playthrough. Plus ME3 bad ending kinda stopped me from replaying all 3 games at once from the beginning to the shitty ending.

The Walking Dead hit me in all the feels a number of times. The Darkness was another one. I was glassy-eyed when Dom died in Gears 3. Dat music.

Immediately coming to mind is Mother 3. Underneath that cartoonish facade is a game about deep family loss and intense grief and strong messages about how we lost touch with what's important in society. I cried like a ***** at the end quite honestly, and I'm not afraid to admit it!

Xenosaga and the redemption and deep characterization of Albedo. Oh, and the little girl that died on top of the ice cream man. Shion who?

And the end of FF7 Crisis core, Zack went out like a true hero and in style with a rocking soundtrack to boot. Who could ask for more?

Those are the immediate 3 that come to mind. I guess props go to Doctor Mordrin in ME3 though.

Very rarely has that happened to me. Off the top of my head, here are the ones that stuck out the most.

Aerith's death had me sobbing when I was a kid. I grew so attached to her, used her as a regular party member and everything. So to see her die, then fight a boss battle, then lay her to rest, all the while her theme was playing in the background. It was too much.

When you finally reach the top of the mountain. Granted the music was really what made me cry rather than the ending itself. It was so powerful throughout the whole level, then goes quiet as you step into the light.

The good ending reinforcing the notion of family. It was very touching, especially when you see Jack on his death bed and Dr. Tenenbaum basically went "What was your reward? You never said, but I think I know what it is. A family." It was such a bittersweet ending not only for him, but for the Little Sisters as well. Bioshock 2 tried to emulate that similar ending, but it didn't have me tear up like the first one did.

I welled up a bit playing To The Moon and The Darkness, but didn't cry.

GTA4 and Red Dead Redemption bored me to tears.

I guess I've never really cried at a game before...

What is with you people and TWD? I fail to see how it was emotional. Sure, it's a fun game, but that's it. Any emotional response I could get from it is facepalming/laughing/being pissed at NPCs actions. And Clem pissed me off in the after credits scene.
I gave her ONE instruction. Go to the train, to where Omid and his master are. But no, she went... SOMEWHERE. And she lied to me and she talked to this guy on the radio. And I was so nice to her, even though I hate kids I wasn't a totall dickhole to her. Ungrateful bastard...

MGS4. No, it wasn't story. It's jsut the brilliance of Hideo Kojima and Shadow Moses part. Snake recollecting old events with superb music made me cry, because I recollected those events with him. MGS is my favourite game. I had so much fun with it and beat it to death but it was so long ago. So those parts really teared me up. Beautiful.

Other than that, nothing, really. And I do love story driven games. It's just for some reason they don't seem to click on my tear glands. I think Odin Sphere was the closest one but still far away.

Unless you count Visual Novels as games. Those tear me up pretty easy. I don't know what is it about japs but other than being completely screwed in the brain (mostly in positive way), they sure do write good tearjerkers...

Pokemon Mystery Dungeon explorers of time made me cry at the end. However i may have just been 13 at the time.

Also the ending to Drawn to Life 2 made me cry not out of sadness but of saddened rage.

I cry at the drop of a hat, so it'd be easer to list the games that never made me cry. I rarely go for anything that doesn't have a gripping story.

I mean, I teared up at the end of Portal 2, that's how pathetic I am.
