Final Fantasy X.

The infamous "laughing scene". Imagine watching that with a family member in the room. I don't think any other video game has ever made me that uncomfortable.
Damn beat me to it.
This scene is so awkward and uncomfortable I actually have to mute it and leave the room until it's over.

The Heart of Blackhall quest in Fallout 3: Point Lookout scared me terribly. If you choose the good path, you end up all the way in the Dunwich Building in the Capitol Wasteland, and I was terrified.

In Condemned 2 when you walk into the room and see a maniquin standing in front of you by itself. You turn left and now there is one to your left. You turn right, there is one to your right. Turn right around and you are surrounded by them, all staring at you with their lifeless eyes. Then the lights flicker on and off and they are gone. That made my flesh crawl.
I only ever saw a video of that area, and it made me realize how much dolls creep me out. It made me jump and all the hair on my back stand on end.

For me any game where you get morality "choices". I am a chronic good guy. I feel so... wrong, for any evil decisions I make. I actually had to force myself down the darkside path in KotOR, as an example, and I hated myself for every evil action I took. I know it's just a game, and nothing I do in-game carries over to the real world, I just hate being evil.

Counter Strike.
... On a server with about thirty 10-year olds.
... Who were better than I.
The high-pitched voices as if they'd been kicked so hard in the balls that the testicles now had replaced a part of their brain... And the raging when they died. Which happened constantly.
To make matters worse, they were all German. No offense to any germans around, but really, German 10-year olds flaming at eachother? Horrible.

The dunwich building in fallout 3. Go in there and listen to the audio journals in the order that you find them. Sends a chill through my spine when the guy says "the stone is nice and cool... I think I'll rest here for a while"

Silent Hill 2. Such a creepy game with the weirdest atmosphere and pacing ive never felt more uneasy in my life let alone playing a game. Great game though by the way
Well, this, but I think that's the idea.

A game that unintentionally made me feel uncomfortable is Killzone 2.

You and your teammates are such a bunch of dickholes. And they only briefly mention that the Helghast have ever been aggressive at all.

You're an invading force, so even with all the fascist imagery it's difficult to say the Helghast are unjustified in doing what they can to defend themselves. They're supposed to be super evil as a society, but there's just not enough in the game's story to make me feel like I did something good.

Also, I don't understand why they wear masks on their own planet. I thought the reason they wore them in the first game was because they were unable to breathe normal atmosphere due to Helghan's harsh environment.

On second thought, maybe it just makes me uncomfortable because no one on the team seems to have thought about what they were doing during design.

Could you both provide a youtube link or something to these things? I've played both games but it's been a long while and I don't remember them.
Sure thing [http://lmgtfy.com/?q=Final+Fantasy+X+Laughing+Scene&l=1].

Valkyrie Profile.

Something about spying on someone's death- -and knowing that's what you're doing.

Also: The first hour or so of Fatal Frame. No game makes you feel alone like that one does.

The first Condemned game scared the Hell out of me. I don't know if it was because of how slowly eveything went supernatural, or how out there it was the whole time, but that game scared me more than any other.

This. Those motherfucking mannequins freaked me out. I'd stop and stare at one for 20 seconds before noticing a slip up in movement and then go crazy on it. Couldn't tell what was real or fake and the part where they chase after you when the lights flicker freaked me out.
