That could be solved by either having a less stealthy shuttle for combat, or just upgrading it with better armor and weapons using the existing upgrading system. Yahtzee had a point in his review about the Mako explorable planets giving the galaxy a greater sense of size than the missions in ME2, but I'd also argue the missions in ME2 were better constructed. Maybe ME3 could have some explorable planets (using the shuttles) with random encounters in addition to the scripted missions?
While I doubt Bioware will go full flight sim on us I'm sure they can figure out something a bit nicer than a hovering Mako masquerading as a flyer. Technically the vehicles used would have to be able to achieve escape velocity to dock with the Normandy, which would give them a very high operational ceiling, but I doubt the devs would want to give us tens of thousands of feet of atmosphere to play around in. Unless there are cloud cities orbiting gas giants in ME3. It's an interesting question, but I'm not sure where the happy medium between these two options would be.
