My guess will be hijacked Reapers, Using the Rachni you saved(You did save them right? RIGHT!), the Krogan genophage cure will help our army, the collectors base technology, and Legion will help us with a Geth army. Now we can kill about 7 of them; still not enough. Escapists, I think the Reapers will win this battle.

EDIT: I should also mention how the Reapers themselves "ordered" galactic evolution through the construction of the Mass Relays and the Citadel. So, basically, they're more prepared than ever against any weapon built since the technology to build that weapon is based on their own technology. The only way to defeat the Reapers is to use non-Reaper technology and that is frankly impossible, giving that all galactic technology is based on Reaper tech.

I think what we will find out in ME3 why the Reapers do what they do. Surely no one believes that the Reapers are just wiping out galactic civilizations "for the lulz". The reason will probably be the salvation of the current civilizations encompassing the Milky Way.
I got the impression that Harbinger was a reaper who was controlling the Collector General. I love where they went with the Geth though! As the True Geth versus the Heretics instead of being one-dimensionally evil (despite them being truly sentient and 'free-thinking').
