Okami and Final Fantasy. By this, I mean a Final Fantasy game, with Yoshitaka Amano at the helm (character designer for 1-6), where the game uses his art in a way like Okami. That kind of surrealistic art of Amano reproduced in 3D. Ohhh.
Metroid and ANYTHING. This has been proven with Castlevania (amazingly so), and to a lesser degree, Mega Man, with the excellent ZX titles.
SimCity and a medieval platformer, just because I want them to make an ActRaiser 3.

Chrono Trigger's combination moves and on-the-field battle system +
NOT having annoying sidequests nobody likes you have to spend eight hours on to finish (thinking Chocobo Breeding and Blitzball) +
A level design department not composed of a length of string =
All the greatness of Square with none of the post-merger suckiness.
