For my first character (An Orc who duel wields shields) it is because he attempted to destroy the established religion and fail miserably.

For a crime he did not commit. My character's a good guy and I just don't steal objects or murder people without cause in videogames. Or he killed an evil individual who was untouchable by the law.

Drugs.
He got high on all the moon sugar in Cyrodiil (or however the crap you spell it) and fled across the border after being seen attempting to sell drugs to a guard.

Well, my character gained a reputation in Cyrodill as the Drunken Pants-less Archer. He was arrested for taking everyone's pants and making them realize how inadequate they truly are. Realizing how embarrassing 'twas to possess no trousers, they shipped him off to Skyrim to be executed. I mean, who could take an pants-less executioner seriously?

Dunno. Wont till much later. Why my character was in jail in Oblivion took awhile. (He got framed for murdering Nord Pirates who were smuggling now useless Ash Statues and decided he could use a break from being the hero of Morrowind, and thus his abilities withered some)
Since my Skyrim character wont be an old character, but the ancestor of my Oblivion character, who knows.
