It's hard to say which of the two N64 titles I prefer. Having said that though, I am very glad Nintendo took the risk to make Majora's. It stands as a rare shining jewel in the industry of innovation and a willingness to create something a bit deeper and a bit darker.
My only gripes with it would be the over-re-use of art assets, a couple of nasty bugs, particularly in the first dungeon, and the linearity of some of the core dungeons (dungeon #4 is literally a single path, a problem that's become a trend in recent Zelda games, cough, Twighlight Princess dungeons 4 through 8, cough).
Curiously, this game actually managed to feel a bit reminiscent of Zelda 2, the other "black sheep" in the series. What I mean is it had that real uphill battle towards a reward feeling of retro games, including the tough-as-nails challenge of finding the ... I don't know, I called it the Eva mask, but it involved some quest with a couple and ended in a cave. It was nuts, but finishing the quest and getting the saved trinket as a reward was extra gratifying. All items that persistent across time-resets were satsifying because they were not doled out regularly like candy.
Easily one of the best sequels of all time.
Oh wait, I forgot: Majora's had Epileptic Seizure Beaver. That's an instant +1 right there.
