As a least favorite, I'd say Jacob made the cut. I'm OH SO HAPPY he died at the end. I actually felt relieved.
Hard to choose absolute favorites but if I'd have to choose, Thane, Tali and Legion are my absolute favorites.

I think Mordin is the best written character he is interesting and has a very diffrent moral compass than the rest of the crew but follows it strictly, even when it's painful. His loyalty mission was great at showing off the regrett Mordin felt for his actions even if he felt he had done the right thing. I also like the spiritual crisis he has, in a lot of ways he is a salarian Oppenheimer (the main diffrence being that I think what Mordin did really was something good).
I liked Thane and Legion better though. Thane really was a bit of a cliché but the whole "I can relive memories" gimmick lead to some great moments, the point where tells of his wifes funeral and how his son starts to blame him for everything is the closest I have come to crying from any movie book or game. Other than that he wasn't written as well as Mordin but that one scene endeared me to him.
Legion was my favorite but I don't really consider him a character, he has no emotion or personality so he becomes more exposition and some interesting thougts on philosophy of mind (him being a mind of many minds who is only a part of Geth's mind). That said he was really interesting and I have always had a soft spot for entirely rational beings. Actually after talking to Tali about Geth in ME1 I actually thought that the Geth were the "good guys" in that conflict.
Also as an aside the pace at which Legion speaks is odd to me. It sort of sounds like he has a swedish accent ^^. He pronounces the words diffrently than a swede with bad english but he has the same tempo in his speech. It feels really weird listening too.
