I love Mordin's for general brilliance.
Grunt's is the best for combat.

Also, Jacob's had the potential to be great, but not enough was done with it and Jacob was too dull a character for it to be truly stellar.

My top 3 is:

1: Samara because of it actually NOT being about shooting people all the time, and the confrontation with Morinth.

2: Tali because I love the way we finally get to see the flotilla and I loved the courtmarshall.

3: Mordin's because I just f-ing LOVE the genophage :D I wanna reverse that sucker!

Yes these are the most awesome ones, but I hope Mass Effect 3 will do a better job with these kind of missions cause they're still not what they could be.

well, considering I don't have ANY of the DLCs

I'll go with Mordin, because he's one of the best characters in the game

then Thane, 'cuz I like stealth =P

and then Samara's, because it just feels cool

though I gotta say, I love Jack's mission location

I mean, an abandoned high tech facility in a storm night? in a planet that overrides everything with plants? that just screams a Mass Effect L4D, with aliens fighting husks and shit

The enemies were a balanced mix of mech and humanoid, and there was never a LOT of talking or a LOT of shooting. The length was just right, too.
They've been on that island for 10 or so years, and yet they have and use mechs and thermal clips, something that in the Mass Effect universe has only existed for a short while.
The native food has been stated several times to be very toxic, causing the eaters to become mad and the like. If that were the case, wouldn't the lot of them be gibbering idiots incapable of fending for themselves and taking care of themselves?
Also, if I recall correctly, it was stated that the distress beacon wasn't activated until 6 or so years after the crash, but you're getting there ten years after the crash. Shouldn't have Jacob gotten wind of this two years prior to Mass Effect's start?

My favorite loyalty mission has to be Kasumi's, since I just love the whole spy sneaking about business of it. After that, ummm... can you come back to me on that one?

To be honest, the character loyalty missions weren't really high points in the game IMO. The ones I did enjoy were Grunt, Mordin and Kasumi. I think Kasumi's was my favorite. Nice mix.

Mordin's. His loyalty mission made me realise I had completely misinterpreted the character, and it changed my view of him by 180 degrees. He went from my most hated character to one of my most beloved over the course of that one mission.

I really liked Grunt's, arena battle was fun.

Legion's was pretty cool. Because Legion is the most awesome person (or people) ever.

But i think my favourite, if just for some of the cool stuff that happened in it, was Mordin's. Not only do you get one of the best renegade "Push button now to be awesome" events, but i do enjoy his "Never experiment on species capable of calculus." It's an interesting moral compass.

My favourite loyalty mission would be Mordin's mission. The reason for this is that it brings up issues relating to the use of science and genetic alterations as a weapon/crowd control, the ethics that such a thing imposes and how it effects the people behind it and how they deal with it.

Tali, Miranda, Garrus and Thane's loyalty missions. Tali for the better glimpse into Quarian society you get, and her emotions upon her father's geth infested ship. Miranda for the emotion between her and her family, Garrus because.. well, Garrus is fucking awesome by being Garrus, and Thane's due to the renegade dialogue for duct runner encounters, and the Thane/his son relationship.

Samaras by far. One of only a small handful of moments in the ENTIRE GAME where it actually said "Ive got a great idea! Lets not just simply revolve around dumbed down shooter combat, but try something different!"

Thanes was another good one. Talis loyalty mission started well by went downhill, especially when the migrant fleet is summed up in game by one pathetic "open hall" and following that another one of the games many trademark linear shooting galleries. It was just pathetic...

Most of the others were crap, just constant waves of enemies broken up by short conversations either trying to make the cast appear "cool" or trying too hard to be "emotional".

Mordin, while a great character, has the most overrated loyalty mission by far. Hes a well written character, but his loyalty mission is a) simply restating most of what is known already. For someone who hasnt forgotten all about the genephage, it was boring. Also, b) it was a ridiculous "damned if you do, damned if you dont" argument, just like the original use of the genophage. Blood was on Mordins and every other persons hands no matter what, even the krogan, both in the beginning at when his team worked on the genophage.

I like Legions and Kasumis the most

I actually hated Thanes, probably because I failed it and then he became a whiny *****. So, I killed him off in the final mission.. haha

yeah i agree all the way.

most of the loyalty missions a really love involve self discovery, facing the past and cultural insight on a species and or NPC, the motives, the moral dilemmas.... and the revelation that things are almost never as perceived in the beginning
so my list is (although difficult to rate for the most part):

1. Mordin
2. Tali
3. Samara
4. Garrus
5. Legion
6. Jack
7. Grunt
8. Kasumi
9. Miranda
10. Thain
11. Zaid
12. Jacob

with the first 6 being in essence a tie, and the last 3 the most mediocre (not active bad). With these 3 i felt the most like it was "just" personal with and without world shattering effects for the NPC

I liked them all really, except Jacob's. Jacob can go to hell.

As for my favorite... hmmm. Does the Shadow Broker count as a loyalty mission? No? Damn. That would easily be my favorite.

Probably Mordin's. If you play paragon, he makes a real discovery of his own motives there. I love his character, and how he examines his own life and changes. This is a great mission for that, because he's forced to face the ideas of someone who thinks purely as a scientist.

I also enjoyed Jack and Kasumi's missions, but my favorites were:

Tali
Sheperd's badass speech (depending on the dialogue choice, I suppose) defending Tali's actions and smacking down essentially the entire Quarian government? Yeah.

Grunt
Getting to visit Wrex (if you made the appropriate decisions in the first game) again? Hell yes. Oh, and headbutting a particularly annoying krogan to prove a point? Pure badass.

For me, a lot of the most emotionally resonant moments came during conversations with crew members after their loyalty missions. From their initial reactions to the deeper parts of themselves that they opened up to Sheperd later on, the follow-ups to loyalty missions definitely fleshed out the crew and made them each seem important, even if the player never took them on a single mission.
