Ancient or Elder Dragons from Skyrim. Borgia for Assassin's Creed Brotherhood. I want to say there is one from Legend of Zelda Twilight Princess, Majora's Mask, or Ocarina of time, but I can't remember.

Three of the worst, and by that I mean most annoying, bosses I fought were in FF XIII. First was Bahamut. I never used Vanille or Fang by that point so I had no fucking clue why it was making me use them. Next was Hecatoncheir. Again, never used those characters so the fight was complete BS. Lastly, there was the first form of Orphan. Good god, did I fucking hate him. I tried for hours to beat him using conventional strategies but eventually I just said fuck it and spammed poison until it stuck.

Well I recently beat DMC3, and Vergil kicked my ass in so many ways in the final battle. First I tried it without using any items thinking "Oh it's just going to be really similar to the second fight and I can just spam Cerberus on him", and then the fight started. It was a great fight, but I feel like the second fight was much better mainly because Vergil and Dante felt more equal(or maybe I just suck). Fighting Gwyn solo without parrying was also difficult. Facing him with a dex build and not being able to tank hits well didn't help either. ??? from Binding of Isaac's also pretty difficult without the right items.

I want to say Solgryn from I Wanna Be The Boshy, but that's really more of a troll than a boss fight so I'm not sure it counts.

Instead, I'll go with the Giant of Babil from the DS version of Final Fantasy 4. Holy crap that game is hard. I very nearly gave up fighting Cagnazzo when he just opened every attempt to fight him with that ridiculous tsunami move that insta-killed my entire party. Finally beat him, pressed on through the game and just could not defeat that giant. I assume the final boss after the giant is harder, but I'll never know because that game sits on my shelf unbeaten to this day.

Hmm... I'ma dig out a couple of flash games for this one. both from the same franchise even!

The final boss in Epic battle Fantasy 3 on epic mode is A *****. It took me about 5 tries to get past him.

Also, any of the optional bosses and the final boss in Bullet Heaven. One twitch out of place and you are DEAD.

And for completion's sake I'll say that pretty much any boss fight from MGS 2&3 on extreme.

Also, I'm playing psyconauts right now and the boss fights are hard for me mainly because the camera angles are so awkward that they make the arenas feel smaller than they already are.
Fuck that Sinspawn Gui. It was basically a brick wall if you didn't take the time to grind beforehand.

Have you tried fighting Father Rodin?

He two shots you, can't be staggered with attacks, is ridiculously difficult to dodge, has his own versions of wicked weave attacks and is immune to Witch Time.

30+ attempts so far and I've barely been able to scratch him.

She showed up in a stand alone mission from Mr Bocor in Port Oakes, then again at the finale of a story arc from Lorenz Ansaldo in Sharkhead that deals with the Scrapyarders.

Someone mentioned Draconis, who I agree was probably the worst boss in the Baldur's Gate saga...except maybe the demon from the Tales of the Sword Coast expansion pack, who could render your party members dead beyond hope of resurrection among other things. Most of the bosses in BG2 and Throne of Bhaal could be beaten through cheese, usually either placing loads of traps at their spawnpoint (especially in Throne of Bhaal, where the epic-level trap powers were horribly powerful) or spamming area-effect spells from just out of sight so that they stood there and died.

Other nominations:
-Misery in Cave Story, in the lead-up to the final battle. GAAAAAAAH I had to play that fight so many times...and the worst part is, you go straight from her to fighting the Doctor and the Undead Core.
-Arguably not a true boss battle so much as a godawful quick-time event marathon, but the Reaper Destroyer fight on Rannoch in Mass Effect 3 just about had me ripping keys off my keyboard in frustration (something I have actually once done accidentally after dying about a million times on the same intersection in Half-Life).

Edit: Also, the Pyrohydra in Epic Battle Fantasy 3 - the one with the healing head, the necromancy/dark head and the fire head. Way more difficult than the final boss (which could be rendered much less dangerous if you just pumped up everyone's dark resistance), and made all the more frustrating by the fact that when you finally killed one head, one of the others would unleash some twinked out mega-blast attack that could easily take a party member from full health to dead.

Metroid Prime 2, I forget the name but that damn sea serpent thing killed me about 30 times before I got it, I shudder just thinking about it. Second place goes to Boulder-giest in Super Mario Galaxy with the daredevil comet challange, 1 hit deaths on a boss whose attacks are large and you have a small arena= much frustration.

Yeah, I poke around for some news relating to one of the spinoffs or something, nothing :'( DCUO just isn't scratching that itch like CoH did, and it's the best of the two

Shmup bosses are hard especially last bosses and hidden bosses. Larsa from CAVEs Mushihimisama Futari Original mode, and especially Hibachi from the Donpachi Series are the notable ones I've faced.

General Raam in Gears of War 1 is a pain but only because there is no bloody boss heathbar so I was clueless as to if I was damaging him or if my strategy was working. What a crappy boss.

Also the end boss of Hard Corps Uprising is a pain without selecting triple jump.

Exactly

I never liked the in-game tutorial of the sphere grid and they didn't emphasize its importance enough. Brick wall Gui, and Evrae for me later on.

I think I just did a rinse repeat on Yojimbo's insta-kill for every single Dark Aeon battle. Some people would call that unsatisfying, but I liked it.

The hardest boss I can think of is the dragon from the end of Giana Sisters: Twisted dreams. I just can't do it. It's madness I say! I found that game challenging at the best of times, but the boss just takes the biscuit.

Also, Final Fantasy IX, Ozma. Secret ball aeon thing found in chocobo garden, just pure insanity of a battle. I have never seen a sound tactical plan of out of the window so fast.
Ah yes.. The old summon Yojimbo, pay him a shitload of gil and pray for Zanmato trick. I used it a couple of times myself.
