I don't know if Dead Space counts, since there are technically no cut scenes, but the scene where the lady in the glass room cuts up a dead body, looks at Isaac, laughs, then slits her throat with a bone saw was pretty messed-up.

If Dead Space doesn't qualify, then the scene in Call of Duty 4, where the nuclear warhead blows up, and you're left crawling on the ground.

aside: That would make a good movie!

I'm pretty sure that it's said to be in the works :O.

hopefully
Yes, there is a BioShock film in the works.

Anyway, in F.E.A.R. 2, in the beginning of the second level, when you see Becket being operated on by the demonic doctors, who are ripping open his chest.

The one that got me was when you kill the clown in Dead Rising. Gives me shivers whenever I think of it.

Phantasmagoria. Yeh I win! I hope beacuse if there is stuff more disturbing than that we will all die.
Try a very old game (from about the same era I believe) called ripper. Was another interactive movie that got banned in a lot of places and was the start of 18 certificates on games everywhere else. Was another great use of the song dont fear the reaper aswell lol.

Resident Evil 5 some short-black dress-wearing, blonde, white woman in the heart of a fictional African slum getting dragged off into a building by those infected --to-be violent Arabs and Africans... That 'isht was disturbing to me even after my bro put on Tekken.

I didn't buy the game but man... that gave me yet another reason not to buy it.

Cant tell if it's been mentioned or not, but for me there are two:
Killing Andrew Ryan and all the implications involved
Arriving at the room to find your contact dead... and... well, the rest of that. Interestingly enough, this part implies the same thing as the part in Bioshock but was really so much better done and not nearly as predictable, though again I probably got Bioshock because it seemed to take so much from SS2 as it was. Also it's not technically a cut scene but the part where you first see the way the ship is in multiple dimensions... that creeped me out.

Yeah, that was pretty damned creepy, heck, even the intro gives me the creeps (I always get a shiver down my spine everytime I hear "Look at you, hacker a pathetic creature of meat and bone...")

Funny, although I'm a HUGE SS fan, I'd not agree with that. There are a lot more disturbing moments (the ghost at the piano, the ghost who suicides, the radiation poisoning ghost, "You murdered their children!", etc), than hearing the ultra-bombastic ---------- drone on about nothing for five minutes. I'd have to go with Ryan's death here. It's the three strokes that does it for me. (Well... creeps me out... anything else would be kinda sick!)

"You exist because we allow it, and you will end because we demand it. (...) I am the vanguard of your destruction, I... Am Sovereign."

Might not be so disturbing, but the Sovereigns voice just makes it so damn powerful.

Also, in Doom 3, there was a short cutscene in the beginning where the Maggot-demon was introduced. There was this person-thing, impaled and hanging from the roof, literally screming his lungs out. I was quite disturbed.
