The main one that springs to mind is Funny Games. There is just nothing given to the audience in the way of hope or relief throughout that entire film.

Cloverfield.
This one is debateable, because we don't know what the monster wants, like maybe it just got hungry.

Just about anything by Stephen King (especially if it's still in novel form) would fit into this category. Evil doesn't always win in an obviously "Buwahahahaha!" sort of way, but it's also never destroyed and there are hints that it will continue to be there to pester the world.

I second "The Dark Knight" because even though Joker ends up arrested and Batman covers up Harvey's crimes, the fact is that Dent cracked when pressure was applied. Joker's ultimate goal seemed to be simply proving that no one is above cracking a little, which even Batman did when he let Dent drop to his death.

28 Weeks Later - Triggering an international zombie pandemic has got to count as the bad guys winning.

Clockwork Orange has a rather evil ending, though if it had stuck true to the English version of the book then the ending would have been far better. Sadly the director was not aware he had the cut down American version.

I was about to say The Usual Suspects, but it seems a lot of people beat me to it. Kickass movie, see it if you haven't. Even though the ending is partially spoiled.

The dark knight. the joker clearly won, atleast at acting. i think it should be called "The joker" instead of "The dark knight"

'There will be blood' certainly didn't have a happy ending for the good guys... then again, there aren't really any clear-cut 'good guys' in this film lol, just a lot of sinister people trying to make profit and their victims...
