For me its between Picard and Janeway....both are smart and seem more human then the rest but Janeway is more prone to mistakes and flaws and she commands but also gives the air of equality within her ranks that i find Picards group lacks.
Picard has that air of authority not brung about by militant assertion but by wise assessment and experience.He also seems quite charismatic when the situation presents itself....so its a tie between them for me.

My favorite episode was one in the Dominion War story Arc when he tries to get the Romulans to join an alliance with the Federation against The Dominion. as the whole story transpires you see him get more and more compromised as he conspires with the Cardasian Tailor and former spy Elim Garak. The whole thing is told through Sisko's own words as he describes them to his personnel log and as goes on with restricted bioengineering supplies being bartered, the attempt to use doctored documents to make it appear that The Dominion were preparing to invade Romulan space appearing to fail as the Romulan diplomat discovered they were fake to a now humiliated Sisko who now thinks he has failed but Garak planted an explosive device on the Romulan ship so it explodes en-route to Romulus, the explosion masking the defects of the forged data crystal and ensuring Romulus will enter the war. The whole episode ends with him deleting the log.
I agree, Janeway was best, I am always surprised how many people didn't like her, she had so much range as a character, she was funny, empathetic, in command, and sometimes irrational. I think all the captains were good captains, but Picard was mostly reserved/strict, Kirk was always charming the pants off every girl and sometimes funny, Archer tried to hard (though technically he was the first captain out meeting new species, so he had to work with little practical training, he was a pioneer for first contact) I would think Sisko would be next in line for range of character .
