Michelangelo was all about the subliminal messages, that's what makes his work so interesting. Its not really 100% certain what exactly he was aiming for with them though, as that's the nature of subliminal messages. He was a professed Catholic and never said otherwise (although those in favor of the atheism view will point out there was nothing else he could profess in Rome).
The brain was almost certainly intentional, though again only a theory. Its been interpreted different ways. One is, of course, that he was saying that God is all in our head and the true 'creation' is the meeting of man and mind. Another is that God's greatest creation is the human brain. Another is that God's 'seat', so to speak, is in the brain of man, and he exists within us. Its really open to interpretation.
My favorite 'fuck you' subliminal message of his is The Last Judgment.
It was intended that the Pope of the time was to sit beneath this fresco, and Michelangelo's disagreements and disapproval of Pope Julius II were well documented. At the bottom you'll notice a dark cave, which was meant to be the entrance to Hell. So basically, the Pope was sitting directly in front of THE MOUTH OF HELL. Subtle. Michelangelo also painted his face on Zachariah, who was sitting in front of an angel that was giving him the middle finger of that time period. Oh and the whole thing is arranged in a way that was unconventional at the time, intentionally mimicking the then understood scientific arrangement of the solar system.
Michelangelo was awesome.

EDIT: And again, if the above isn't evidence enough, I'm not offended by religious imagery being used in advertising. I'm offended that one of the greatest and most significant works of art in history is being used to advertise Jersey Shore. When its done with the FSM, I'm not offended (at least that one is legitimately well painted), or even when its done with E.T. However, fuck Jersey Shore and fuck fist-bumps.
