I agree completely, I never quite understood all the Ashley hate, but I greatly dislike Kaiden. He's just so bland! He's the only one whose backstory was uninteresting enough that I only listened to it once. As for me I too must join the crowd of people against Kaiden. Not that I actually dislike Kaiden mind you, I actually thought he was alright but compared to Wrex, Garrus, Liara, Tali and Ashley it was obvious that he was the weakest link. I mean I liked the squad because each of them had a reason to be there after Saren, which I'll explain:
Garrus: Had always suspected him and wanted to be involved in his capture
Wrex: Was a bounty hunter joining the team out of debt to Shepard and having a personal grudge against Saren for what he was trying to do to the Krogan (I.E mass produce them as slaves)
Ashley: Last survivor of Eden Prime, brought on the Normandy and now is motivated by revenge.
Tali: Owes a life debt to Shepard which she aims to fullfil.
Liara: Put into protective custody on Shepard's ship.
But Kaiden just seemed to be always there without really proper motivation. I didn't dislike his character, I just realised that for the sake of story Wrex and Ashley had more reason to remain then him.

She has the right to dislike aliens. Her grandfather, General Williams, surrendered to aliens. Because of that, the Williams name is mud in the Alliance military. People have prejudice against her and her family. She feels like she has to clear the Williams name of the whole "surrendered to aliens" thing. That's the reason she doesn't trust them.
That being said, she happily volunteers to aid the salarians on Virmire. Of course, if she had to choose between saving a human and saving a alien, she would save a human, but wouldn't you do the same thing?
About the religion thing. She only mentions that ONCE in the entire game. Once. And she doesn't cram it into your face, she just asks for Shepard's opinion. I'm an atheist myself, but I don't judge a person (or a fictional character) just by his/her beliefs, unless he/she is a fanatic. And Ashley isn't.

My least favourite squad member and character is Liara. She's boring, naive, awkward and weak.
I'm so glad ME2 doesn't have squad members that are made of pudding.
