I've played through Mega Man 2 at least 50-75 times, had it when I was 8 or so, bought the collection for GC when I was 25ish, got it for my phone a couple years ago, and I still emu it at damn near 30. Thinking about it, it wouldn't be a stretch to say 100 times, actually.

I played all of the PS2 Ratchet & Clanks about 10-20 times

with each one I was only lacking a small thing like a skill point or a gold bolt.
Apart from Gladiator which I did finish completely

Went through Metal Gear Solid 3 over 18 times, didn't do extra difficulties or anything like that, I just loved that damn game.

I've played Morrowind a lot!
I haven't replayed it 40+. That's just...crazy! I do love Morrowind, but if I replayed it 40 times, it might start to get...boring.
Oh,what am I talking about? I'll never find Morrowind boring!

I've probably replayed it 8 or 9 times, but I'm not exactly sure.

I think my most was like 5 replays of Wind Waker.
Wow, I couldn't even get through one. I quit near the end when it mad eme sail around looking for Tri-Force pieces.

OT:

Fallout 3, about 9 characters, 350 + hours.

I've played A Link to the Past almost every year for.... many years.
Heh, yeah. That part was annoying, but after I completed it the first time, it went by really fast in every subsequent playthrough.
Yeah, it was just unfortunate. I loved the rest of the game but I was one of the many who just couldn't stand the sailing, it took forever.

I've got a hell of a lot more than 40 replays in both Elder Scrolls: Oblivion and Rome: Total War. Also, I have dozens and dozens of replays with Castle Crasher's, the best (current) Xbox 360 exclusive.

I've played through Mass Effect twice at this point... which is more than I can say for pretty much any other game. The thing is, I'm not even playing a different character; I'm just playing more to get more of the gameworld.

I think that a combination of:
a. Lack of money
b. Quality Game(s)
c. Free Time

Will afford many many replays. I'm dating myself a bit here, and perhaps this isn't possible anymore, but back when I got the PSX as a kid and played Final Fantasy 7 and Metal Gear Solid, I didn't have 50$ laying around to go buy a new game when I was done. Those games were good enough that I'd just play them over and over.

Nowadays I almost wish I could duplicate those conditions so I could replay good games over and over. As it is I usually just end up in a game store or on steam and pick up some new tripe each week.

I easily beat kirby's dreamland on the gameboy over 40 times. It was just one game that I loved as a kid, and I could breeze through it ridiculously fast, sometimes beating 3 or four times in a single car ride. Other than that, I hardly ever replay games. I've been through FFVII four times, and FF2(4) over 5 times.

Starfox 64. Probably killed Andross more times than I've made posts here on the Escapist forums.
Same here

But if we're talking full length multi-hour long games....I've played Prince of Persia The Sands of Time 4 or 5 times.

Kingdom Hearts II. I've beaten that game at least 8 times.

Metal Gear Solid 2 at least 9 times since I play it at least once a year.

A Link to the Past. Somewhere round 10 times.

Devil May Cry. The first one. About 7 or 8 times.

That's all I can think of at the moment.

I'm about to do my thirty second runthrough of Mirror's Edge.

EDIT: That's "thirty-second", or 32nd. What I wrote just looks impossible.

Either Morrowind, or Duke Nukem 3D. Probably Duke though, since Ive been playing that game forever. First on the PC, then on the N64 (It counts) and now on XBLA.

I'm going to say Star Wars Battlefront II's "main" story (you as a 501st member). Mainly cuase I wanted to have fun with the invincible cheat and unlimited ammo cheat and wanted to see how many times i can win with the rambo style of taking CPU points on my own.
