I don't think that the two fanbases are inter-linked. I'm sure there are fans of both, but the MLP craze started in /co/ which doesn't always have the highest opinion on anime/manga...
Cause I can't seem to understand why either is appealing, so I thought maybe they are related somehow.
Unfortunately for you, I am one of many examples that could be provided to disprove this theory. I'm not really an anime fan at all (excluding a few things here and there like Ghost in the Shell and Macross), but I do love the latest MLP cartoon in ways even I couldn't imagine.
EDIT: By the looks of the responses so far, I think the opposite is true about this theory. It seems that if you do like anime you dislike the ponies, yet if you dislike or don't care about anime you DO like the ponies.

It's just what certain people are into. I've never seen the new My Little Pony cartoon so I have no opinion of it. As for anime, depending on the anime and what version you're watching of said anime (Original in Japanese with subtitles usually is uncensored and better for entertainment value) can either be complete garbage or one of the most bad ass and awesome things ever.
But that's my personal perspective. You'll think whatever you want to think about it.

o.o?? interesting theory, to bad it kinda doesn't hold water, why would an American show have anything to do with anime? the big eyes? they kinda stole that from us, actually, we've been stealing from each other for YEARS so that hardly matter

Love both, myself...but my best friend fell out of love with anime years ago, and still likes MLP.
