I'd chose the one that is underground. It draws less attention, it is more resistant to attacks of any sort, and it does not come equipped with the fantastic dangers inherent to volcano fortresses and the like.

Evil Overlord Code: Article 171:

I will not locate a base in a volcano, cave, or any other location where it would be ridiculously easy to bypass security by rappelling down from above.

In keeping with this, my base will be on a very large mountain equipped with anti-aircraft guns to keep pesky jets out of my airspace. And I will reguarly have intercept fighters patrol the area to find anything the high powered rader misses.

Vulnerable to infiltration by ground approach. Vulnerable to attack by strategic weapon systems (long ranged missiles for example). Vulnerable to assault by helicopter (unless you plan on building above the death zone). Excessively difficult to build. Excessively difficult to maintain. Inordinately difficult to supply.

In short, you mitigate one method of entry while doing nothing to protect against other more common methods all while building in a place and fashion that is going to draw a great deal of attention.

Okay, fine. Intercept missiles to take care of enemy missiles, heavy ground defenses, laser turrets, and heat seeking missiles for enemy helicopters. And built in a remote wasteland populated by roaming wild monsters.
