I actually own a few of these, but probably the rarest thing in my collection would be either Super Metroid or my copy of Arc the Lad collection with every piece in it.
Super Metroid is more of a NECESSITY than a rarity.

Just kidding. Good on that one!

Necessity indeed. I blow my nose at those who have a SNES collection without it!

2 games of note for me that I consider to be pretty rare that represent a rare kind of genre, action/strategy.

One is a classic, Battlezone for PC, came out in 1998, is still fun to play to this day.

The other I will be very, very surprised if anyone here has ever played...Urban Assault for PC, also a representative of the action/strategy hybrid, personally one of my favorite games, sadly I cannot play it anymore because my computer is just too advanced...it was meant to be played on old computers I guess.

And hence a bit of a rarity now a day *snooty laughter*

Parasite Eve for the PlayStation. I have only met one other person who owns it.
I have a friend who has that but sadly, I don't think it works.

I don't really have any rare games. I do have all 4 discs of Final Fantasy VIII and the original case. I don't know if that's rare or anything but that's the only thing I can think of.

My friend has a copy of Ice Hockey for the NES signed by LittleKuriboh (I don't know why that game, but he wanted his signature).

EDIT: Oh yeah, I also have a copy of Fallout 3: GOTY signed by Yahtzee, Graham, and Paul from when I went to GameX.

I, too, have a copy of that game. I bought it alongside my PS1. :)

OT: I have a copy of Valkyrie Profile for the PS1. Extremely hard - and expensive - to obtain.

Well, I have some rare-ish games on PS1.

Omega Boost, Xenogears, Intelligent Qube...

Bushido Blade?
I have Bushido Blade 2, but not the first. I also have Ehrgeiz, but that's not saying much.

I've got a few I consider rare, though some are just hard to find in good condition.

FF7, FF8 and FF9 sealed. Secret of Mana (box, manual and map) and a sealed System Shock 2.

Z.O.E. 2.....well it rare here at least. Star Tropics and some other Nintendo Games. Final Fantasy 1. Phantasy Star Episodes I&II Plus
Oh man, I wish I had Z.O.E. 2, the first was great.

I have SotC and Okami which are becoming increasingly hard to find. For awhile, Tales of Vesperia was also hard to find, but now gamestop says the ones near me have copies in stock.

Silent Hill 3
Okami
Odin Sphere
and Disgaea 3

All not technically rare but it was a ***** finding them, and strangely enough besides okami all the other games are in quality condition for used games, still have their manuals and silent hill 3 even had the bonus soundtrack disc (even though it's not that great in my opinion) but it's pretty rare for used games to come with the extras.

My copy of Super Metroid was stolen. Still have the box, tho'. I've got the box and cartridge for Super Mario RPG: Legend of the Seven Stars. Don't know how rare that is, but I love it.

That's tough. I'm impressed I still own mine. Me and my friends changed hands on that one dozens of times.

I thought I'd heard that it was rare also, but then I found a new copy in a music store for $20 and picked it up.

He had a copy too, but it was in much worse condition than mine and wouldn't work, so I lent mine to him. A week later he moved out. He also had all of my Transformers. Yes I used to collect Transformers. They were and still are awesome. I tried to contact him after, but he denied even knowing me...
