I'll skip anything studio Ghibli since that's going to be mentioned a lot, and go with:

Waltz With Bashir.

It's a documentary about a man trying to piece together his lost memories of the Lebanon war. Fantastic film with a beautiful art style.
Damn, that was mine. Other than that, the other one I'd recommend is Fantastic Mr. Fox for its amazing use of stop-motion animation. It was probably the most underrated animated movie from last year.

He said no disney films.
And yes they are all amazing.
Pixar wasn't a part of Disney until 2006, all movies prior to that point were made independently and merely published by Disney.

A lot of the best animated movies have already been mentioned... I guess I'll add Batman Beyond: Return of the Joker and The Vanishment of Haruhi Suzumiya. The latter is actually almost exactly the length of 8 episodes... I wonder why.

Iron Giant.
Best. Animated. Movie. Ever.

No competition!
Care to expand on that?
OH WAIT NO I ALREADY AM.
:D

The Iron Giant is the tale of a young boy. It's the 50's, the cold war is taking its toll on America. Then, one night, something falls out of the sky. A meteor, of course. It lands in the ocean, scares the hell out of some old fisherman, who says he saw "a metal man." Enter Hogarth, one of our protagonists. He's your basic kid, but is very well-characterized throughout the beginning. One night, Hogarth is left alone while his mom works late, and the TV stops working. He goes out to check on the Antenna when he spots some oddities in the landscape. And then, he sees something. Something large. Something metal. A giant robot, chomping his way through all kinds of metal objects. Finally, it grabs onto a power transformer with both hands, about to eat it, when electricity rushes through it and knocks it out. Hogarth manages to shut down the transformer before he runs away.

That's maybe the first half hour, if that. It really only gets better from there.

Most good ones are taken, so I'll just say Ice age.

Shut up, I think it's funny.

Hey There, It's Yogi Bear! from 1964 and The Man Called Flintstone from 1966. Those two were excellent.

Princess Mononoke, Grave of the Fireflies and Spirited Away are must-knows. There's also Origin: Spirits of the Past, Howl's Flying Castle and few others.

All the obvious Studio Ghibli ones - in particular Spirited Away and Princess Mononoke.

Titan A.E - People just didn't want to give this movie a chance.

Batman Beyond: Return of the Joker - Mark Hamill's finest Joker act in years, as well as one of the best original stories to come out of the DC Animated Universe.

I was going to say spirited away, but got beaten to it. Besides that , I would have to say Final Fantasy VII: Advent children, if you're a final fantasy VII fan, or Iron giant, which was also alrady posted.
