Can't think of much else, really. Maybe the older DOOM and Quake games, but that's about it.
Various source mods already exist to make it run on modern systems
As for the graphics,Introducing better graphics or even 3D models to that game would completely ruin the game.

imagine a game with endless solar systems, newtonian physics and the ability to land on any planet you want with no loading screens, but with nice graphics.
Two words
Vega Strike [http://vegastrike.sourceforge.net/]

My suggestion would be Deus ex with gameplay spiced up.
Everything was good about that game except the gameplay(which makes it a bad game)
And also Morrowind,In a improved version of oblivion engine also with better stealth and AI(you know, the one which actually notices the pile of body lying in front of it)

Deus Ex, with a nice lick of graphics and improved voice acting (read: people who have an actual Accent of the country of origin (seriously, the levels in China were cringe worthy due to this)), it would sit uncontested as the best game of all time, in my opinion.

Sid Meier's Pirates!
Didn't it had a remake in 2004/2005?

OT: I cannot really think of anything, but maybe Blood Omen, American McGee's Alice and Soul Reaver.

Star Wars: Battlefront. (1 or 2, their both 6th gen old.)
Completely this.

Also though I would go for Oddworld: Strangers wrath so I can actually play it on the 360 but apparently thats happening so thats good. :)
Not sure about this, actually. Its definately coming to PSN, but XBL has a 2 GB limit on all downloads and Stranger's Wrath is 2.1. However, the dev is pushing MS to push up the limit for this, and MS is generally lenient and caring about its fanbase, so I think they'll concede.

OP: Halo: Combat Evolved would make me orgasm if it was remade on the Reach engine. Also, I'm hoping for a remake of Burnout 3 and the first Bioshock (I know it's not that old, but I would love to see it with modern-day graphics).

It did, I've got it and it's pretty damn awesome :)

You mean Frontier then, Elite never had newtonian physics as I remember. Good call though, if you were going to remake any it should be Frontier: First Encounters with an improved combat system (make it dog fights, I don't care how, just make ship to ship combat be dog fighting) and less horrendous game destroying bugs.

Although a lot of the games mentioned have been brought up to date with mods, including Frontier and Deus Ex. Personally I stuck with the standard Deus Ex for my last playthrough.

Funny actually, ive been thinking about what if GTA: San Andreas was remade to include ALL of it's content, plus the updated graphics, the amazing online multiplayer (with up to 24 people this time, mind) co-op missions a-la Red Dead, the controls, car handling and gameplay of GTA IV, and FUCKING CHECKPOINTS, PLEASE!!

I think it'd be pretty cool. Also, imagine a crackdown style keys to the city mode, where you have the whole city available to you, and you can activate all the various cheats. Best multiplayer game ever methiks!

I have to say Resident Evil/Silent Hill/other games with real survival horror. Those sold pretty well back in the day. Remaking them would make more money then ever!

the n64 perfect dark and goldeneye, but only with updated graphics (go away with that piece of s**t they try to sell us a the new old goldeneye!)

system shock - updated graphics only, don't change a single bit of it!!

max payne - same

the ship - same

empire earth - same (or just give it a AoE 2 2d-graphics style - that's timeless, unlike 3d graphics... that's also why every old (bioware) rpg should not get updated graphics - that's plain unnecessary, counterproductive even, as it was part of the flair)

Ghost Recon + addons - same; all the "sequels" were... meh... no, thanks ^^

C-12: Final Resistance.

Points for anyone who genuinely remembers that game, I've never met anyone else who knows of it.

EDIT: ShadowMan.
