1st place: The (supposed) Death of Sgt. Avery J. Johnson, Halo 3.

2nd place: FFXIII: Sazh's kid turns into a crystal, and later makes it look like he killed himself.

3rd place: Ending of Halo 3, Cheif and Cortana essentially wait to die, but then discover that they're lost in space, floating... drifting.... waiting.

last place: "Mama Mia!"

I know this is going to make me sound like an awful person, but i HATED that horse in shadow of the collosus. It would never follow your directions until you told it to do something like three or four times. SORRY posted under the wrong guy edit.
I know how you feel. The control of Agro was absolutely terrible, and at times I wanted to ship him to the glue factory, but the fact that that horse ADORES you was enough to make me forgive him. I remember fighting the giant flying snake creature (the one where you have to shoot the sacs and jump on the wing), and the fact that my horse trusted me enough to ride right up next to that giant thing, and also, if I ever missed, and got lost in the dust storm underneath, Agro was always there waiting for me. That's love :)

(Also, it sucked having to be in the exact right spot before pressing the button to get on the horse, no leeway like nowadays in games).
I can kind of get what your saying, but the horse apparently had a terribly messed up sense of vertigo.

It is cool that he was tough enough to survive a thousands of feet drop and SOMEHOW still survive. I guess that makes up for it.
That's true. Sometimes he would jump across intimidating gaps, and other times, he wouldn't even hop down a tiny ledge. Like you said though, him saving you AND surviving the drop with nothing more than an injured leg is commendable.
He can be a pretty sweet horse, but at times, the daredevil in him gets the better of him as he decides to unexpectedly leap off the side of a canyon or something.

The first time I saw that scene, something died inside me.

The second time I saw that scene I started chuckling because of this.

Oh, kinda violent content everyone.

Setting aside those types of games, though...

Probably Final Fantasy VI, immediately after the fight against the Ghost Train. You know what I'm talking about.

Watching Cyan's dead wife and son board the train, hearing their last words to him, knowing there's nothing you can do to save them...

I'm serious. I described that scene to someone who hadn't played the game, and I very nearly couldn't finish, because my throat started to seize up.

FF VI was the best one in my opinion. There was just so much character in those little guys, much more than in the shit they make now... -_-

Chaos Rings Omega (iPod Touch/iPad Game, prequel to Chaos Rings) Has a VERY deep story for a prequel and is great overall. But I recommend playing the original first.

Lost Odyssey, the story about the inn masters daughter.
and
The part where you find your daughter, that you lost when your memories were taken, on her deathbed with your grandchildren who you never knew.
I consider myself a pretty cold hearted dick with my inability to choose an appropriate response to death in real life situations, but I cannot stay dry eyed during lost odyssey.

Most recently, my saddest moment was when I went to the psn on my psp to see what free games I could download and I realized that I don't have enough room to download little big planet. :(

The "Good ending" from Infamous 2, because I just finished it.
Cole has a device called the RFI. An RFI was used to give him the powers of electricity. After he gained his powers, they all learn of a plague that is afflicting millions of people around the world, which is caused by the events which gave Cole his powers. They learn that the plague is caused by radiation from the explosion of an RFI device when someone gains their powers and so use of the RFI would cure it. The RFI was given to Cole in order to combat The Beast. What they weren't told, until Cole attempts to charge the RFI, is that it not only cures the plague, but kills every Conduit (People who have the ability to attain powers like Cole) in the process. After fighting off the Beast and charging the RFI, a blast of energy sweeps the earth, killing every Conduit and curing every plague afflicted person in the world. As people rejoiced in the streets, Zeke, Cole's best friend, is seen carrying Coles corpse. Cole's body is placed in a coffin, and put on a boat along with Zeke as they travel home to give him a proper burial.
Though, it ends with the boat being struck by lightning, one could speculate that Cole isn't dead, leaving it open for a 3rd game.

Download the PSP games to your PS3, then transfer them over with a USB cable later.

That's all. I can't think about it without my throat seizing up and my eyes welling. My girlfriend's gonna watch me cry like a baby when we get to that part.
That part was awful to play. So sad.

The Metal Gear series has a lot of moments that almost made me cry(okay some did).

Pokemon Mystery Dungeon: Explorers of time.

Yeah, I just lied to my best friend to save the world knowing that, when it was over, I'd die. You know, for kids!

Speaking of zelda

Wind waker, when Link waves goodbye to Outset island, incredibly sad moment.
From TV tropes which is my saddest video game moment:

"Of course, that's as nothing compared to Legend of Zelda: Majora's Mask when you discover that the Deku tree with the horrified expression you come across at the start of the game is in fact the Deku Butler's son."

NOTHING will make me feel better after that. NOTHING.

I've played through it so many times that the impact is gone, but Tali's loyalty mission in ME2 is full of these moments. She finds her father's corpse, and you get to give her a big hug, and it's all so sad.

Actually, that whole game throws a lot of grim, sad stuff at you. Mordin has to kill his former student, Thane's revelation of what happened to his wife, and his memory of Kolyat's reaction at her funeral...

I can only hope that they'll put that kind of emotional depth into the third game.

There's a beautifully written text adventure game called Photopia.

http://en.wikipedia.org/wiki/Photopia

I don't want to spoil it, but the whole game is based around a certain very sad event and when you realize what's actually happened it hits you like a ton of bricks.

The ending of Red Dead Redemption. I was left in shock.
Which ending?
Where John gets shot and left to bleed out? Or when his son kills Ross for vengeance and throws away everything his dad did to keep him from ruining his life?
Oh man, I never thought about the whole "tossing away his father's sacrifice" angle before. All I could really think of after John's death was just tracking down Ross and killing the bastard. The ending seems so much more tragic now.

Jeez pretty much all those story memories you find in Lost Odyssey are sad. For me it's a toss up between the "good" ending to the Suffering and the scene in Homeworld where you return to your home planet to find it destroyed.

This.

Also, Red Dead Redemption.

I knew it was coming and it still reduced me to manly tears.

And manly sobs.

that one part in dragon age: origins if you play as a dalish elf where

(I DON'T KNOW HOW TO DO THE SPOILER THING BUT YOU HAVE NOW BEEN WARNED)you meet your friend who fell into the darkspawn's mirror and he is filled with the taint and then you have to kill him (END SPOILER)

I was upset for the whole day after that
