MGS4
Big Boss´ death, Raiden´s reunion with Rosemary and his son, the microwave tunnel, EVA´s death. that game made me weep like a child.

The Witcher 2

when you kill Letho. he never really meant harm, he just wanted to rebuild The School of the Viper and the only way he could do this was to earn money by killing Kings (most of the Northern Kings are massive assholes, so i really didn´t mind). he looked like a complete oaf, but he was clever as hell and really had a good cause behind his actions.

The Witcher
the ending... just WOW. that twist is something i have never seen another developer do.

Planescape: Torment

has a ton of sad moments, but I the one I felt the most was when you tell the ghost of your wife (who died for you!) that you do not remember her and the you do not love her.

Links' Awakening on GBC has a pretty sad ending, in a way. You play through entire game to try and get off of this island, and then when you kill the final boss... The entire island fades away. It's a weird one. You spend the whole game interacting with these individuals and then when you achieve your own goal, the island just stops existing. I wouldn't say it made me sad, but it wasn't exactly the most uplifting ending to a game.

I should point out it turns out that

The island is actually a manifestation of a giant technicolour flying whale called The Wind Fish that sleeps in an egg.

In case you didn't know =)

well.... the end of CoD4 was kind of a kick in the balls
GAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAAZ D:
*sniff*

ah reckon MW2 would have been a lot more poignant if Price n' Soap just died right there, at the end, just a sort of feeling of ''we're done here, now we can rest''.

Also, as ridiculed as it is, I found Black Ops to be a little saddening, because I'm a sucker for continuity, and became really attached to Reznov...

The Longest Journey, in places, as well.

Gosh... So many sad games...
Of the ones I've played I'll have to say: (and yes I know they've been done to death)
1st: Ending of Shadow of the Collosus, the way you can't get to her when you're getting pulled back really struck a chord with me...
2nd: Epic disk swapping time between Disc 1 and 2 in FF7, it was during then that I had to dwell on Aeris' Death. (and a special mention to the first time I went into a shop after her death and saw that you could still buy her weapons...)
3rd: When you think Cid dies in FF4... And when you think Palom and Porom get turned to stone... AND when Tellah dies... Hell FF4 is just overall quite sad...
4th: A few times in Dirge of Cerberus actually...
5th: I may as well mention a scene or two from every other Final Fantasy game shouldn't I :p

Silent hill 2

{I always found the bit after you watched the tape and you walk out of the only brightly lit room in the game into the hallway where all the walls are leaking and damp (representing james saddness at finding the truth)and you realise the main reason for coming to silent hill was really to help James confront his demons.}

And obviously the letter}[/spoiler]

Never has imagery been used so effectively in a game

The fact that King K. Rool isn't present in the latest Donkey Kong

Sniper Wolf's back story pulled at my heartstrings.

Rockstar seem to liking killing off their protagonists in painful ways. In LA Noire it was justified, as it was a noir game, but it still made me feel like crap when all the bad guys won and then proceeded to rub it in Cole's dead face by proceeding over his funeral.

Mainstream games: Professor Layton III: the ending music complements the movie beautifully, leaving a satisfying sadness throughout the end credits.

Any games: One Chance: You have to save the world from a virus you created. I got so sucked in I was left crying throughout the story. What made it more real was that you only got one chance (obviously), whatever happened was stuck as such and it was your fault. Awesome for those who enjoy sad games.

FFX got to me the worst - from the vanishing to the very last line, I wept!

Other very strong contenders though;
Crisis Core, the end of it... oh man. It was unreal how I knew it was going to happen, and yet it still shook me to the core.
Pretty much every other FF ending - particularly many parts of FFVIII and FIV. "Break!" ='(
Kingdom Hearts 358/2 Days, Dirge of the Fourteenth D=

Yeah Im a sucker for the FF and KH franchises... Im sure there are more but I cant think of them right now.

EDIT: Thought of a few! ;) Silent Hill 2, after the tape =( and of course the letter. Also Silent Hill 3, what Heather sees when she gets home, and the "Bad" ending of Silent Hill 1. As well as the Silent Hill Shattered Memories ending. Yeah I basically just remembered the SH franchise and added it to the list!

I don't cry at videogames but I can still feel Dom's pain when he found Maria is Gears of War 2, can't really remember any other scene that made me feel sad.

I let Paulie writhe on the floor and beg for his life for as long as possible before putting a bullet in his brain, and made sure to finish off every single one of his minions except the ones already in horrific pain. And ate their hearts.

Metro 2033 has a moment where a child says that he'll be famous because he saw the sky. Great way to hammer home how everyone's living in the Metro.

Resistance 2, Henry Stillman.

Metal Gear Solid 1 and 4 (the ones I've played). MGS1 is particularly painful if you've read The Last Days of FOXHOUND, a webcomic based on the series.

Rand's mother getting crushed in Breath of Fire 2. I usually didn't have much emotional reaction to games when I was younger, but my eyes got a bit wet during that scene.

When Shinji Mikami got fired from Capcom instead of being green-lighted for God Hand 2.

....Oh, you mean in game?

That time in Minecraft where a creeper blew up a critical portion of the city I was building and destroyed the entire thing.

Dawdling aside, my real answer are:

2. Crisis Core. Any one who has played FFVII knows that Zack dies and how it happens. We all know it isn't really that pretty. Thus, I never expected it to make any sort of impact. However, the developers did it perfectly. They left that tragic event to three major things:

(1) The character of Zack: Zack was a really likable guy. He didn't have the typical JRPG emo characteristics. Instead, he was just enthusiastic about what he did and tried to keep his morals above all else. (2) The gameplay: It is in game where any person falls in love with the main character. Why? Because, at that moment, they are us. We are trying desperately to succeed even if the odds look slightly in our favor. No matter how battered and bruised the hero is, we, as players, will still push him. (3) The bonds: Zack made many bonds with various people throughout the title, and each one gives him a slot on his lovely roulette wheel. Still, as he takes hit after hit, he forgets all but one: the girl he loved. The girl who waited for him... UNTIL SHE MET CLOUD THAT CHEATING WHORE! Seriously, play Crisis Core then play FFVII. You'll be pissed at her.

~
Not only was I pissed at her but I laughed when I played through 7 again and she died...
