The end of Toy Story 3 and the beginning of UP almost had me in tears
The Green Mile
the part in Roger Rabbit when that cartoon shoe gets "dipped" traumatized me as a kid and still cant watch it now.
the part in never ending story when the horse dies.
A.I.

thing is..i tend not to watch sad movies for obvious reasons..so that's all I can come up with

I agree with a few of the others, Precious is pretty messed up from the parts I saw. But I'd also have to say The House of Sand and Fog. Also the end of The Mist.

Definitely at the end of Click, when he leaves the hospital room and collapses in the parking lot...

The end of Waltz with Bashir, the moment where the cartoon ends and you are suddenly immersed in the reality of the situation that has unfolded. The transition between the stylised animation and the aftermath of such death ambushes you; your reaction is unguarded and true to yourself.

When Anakin is turned to the dark side, and kills those kids, and later Padme, I came the closest to crying in that movie than I have in my life.
I had stopped caring by this point. Yes, it's vicious, but Anakin stopped behaving like any kind of human being. The story and Hayden Christiansen's inherent crippling disabilities (as a bridge between II-IV & as an actor respectively) combine to make a film devoid of emotion. Then again, it's Star Wars so, aside from the original three being mildly entertaining, it has no real value as a ripping good yarn.

You may insult Christensen at will, but never, ever, ever (Dr. Cox syllable elongation)...insult the original trilogy.
