The section with Fleeches in Abe's Exoddus. They scared the living shit out of me when i was little, and they still freak me out now.

The tutorial part of Neverwinter Nights and the whole act 2.
Only reasons I don't play through the game over and over and over again...

Curst Prison in Planescape: Torment.

Up to this point, combat has been rare and fairly easy when it does show up. The focus has been on dialogue and character interaction, with nary a dungeon to be seen other than a couple of small ones in Sigil. Now, however, you need to break into a prison, and the only way in is past dozens of hard-hitting, damage sponge guards. It's absolutely appalling, and almost made me give up on the game because it was so dull. What really baffles me is that the Black Isle guys showed they could do good combat encounters with Icewind Dale, and yet Curst Prison is one of the worst dungeons I've ever played.
Worst thing is, if you try and run away like you would in most of the other game's dungeons you end up with a veritable army of the fucks running after you. I hate that place with all of my hate. Fortress of Regrets isn't much better...

"The Library" in Halo. That's almost singlehandedly responsible for why I haven't bought the Anniversary Edition yet.
Felt the same way, but bought the game to play it with a friend and it was a really nice nostalgia rush :)

But damn, that level, damn.

Just.... damn.

Act 3 in Metal Gear Solid 4. You're supposed to tail this guy through Prague streets and locate the hideout of a resistance, but holy shit, this guy runs away from ANYTHING. Sleeping enemies, dead enemies, a can being kicked, it's so frustrating. And that was just on Solid Normal. Right now, I'm attempting to play through it on The Boss Extreme... you can imagine how frustrating it is for me.

I concur. Those damn things were the hardest part in the game for me. But I still love 'em, cause you have to be on your toes and not make a mistake.

I hate everything about the Peragus Mining Station in KOTOR 2. That 200 hour long segment of boring bullshit actually stops me from replaying it, knowing I have to slog through all that.
Discovering there was a mod that skipped that entire section actually motivated me to play the game again.

That quicktime event knife fight with Krauser midway through Resident Evil 4. I've yet to take less than 5 tries to beat it on any given play through and I've beaten the game roughly a half dozen times now. Wouldn't be so bad if it didn't dump you back to the beginning on a failure.

The Victorian level in Sly 2. The main boss lady is this big ass spider.

I'm not too fond of spiders.

Which one is that? The thing in the cargo container thingys that fall into the pit once you beat it? I really enjoyed that fight.
Yeah, that one.

I suppose I enjoy it for the tense, claustrophobic sequence that it is, but I can't help but feel particularly overwhelmed whenever I get in that general area. Knowing I have to deal with that bastard.

And what's worse is that the fight with Krauser follows hot on its heels. Playing that on Professional was fucking brutal.

I never had much of a problem with that one, but I did with the one in the secret spring under Kamui. It's the hardest one, and damn is it a *****. There's a couple of somewhat cheaty tricks you can do to make them much easier though. If you have an old CRT you can just mark the weak spots on the TV with a felt tip. Or, probably a more practical and useful method, is to simply record the sequence where the weak spots show up on your phone. That makes it easier to get the order right on them too.
I never even got that one. I did actually try to solve that one by holding a sheet of tracing paper in front of the screen, but at that point I had to stop myself because I was getting fucking obsessed.

Then you will have to watch out for vehicle patrols especially in the later parts, getting the Big Boss rank was pure hell for me.

But back OT I absolutely hated the Fade sequence in DA:Origins and also the twilight tears sections in LoZ:Twilight Princess, those two can rot in game hell for being so boring and tedious.
The Fade and Twilight Tears for sure. But without a doubt my most dreaded moment in a favorite game has to be the triforce piece fetch quest in LOZ: WindWaker. I am ashamed to admit the amount of times I have played that game, but every time I have to do that f***ing fetch quest, I inevitable shut it off for a few weeks before going through that dredge.

I may be in the minority here, but I also can't stand Ravenholm in HL2... *ducks*

The opening of Twilight Princess, which I count as everything leading up to where Link gets pulled into the Twilight for the first time. Whole thing just takes too damn long. I can appreciate that not everything needs a cold open, but come on.
I actually quite like the opening of that game. I loved exploring Ordon Village; so peaceful, and the fishing and goat-herding parts are pretty neat. Most of the Zelda games show you that Link's an ordinary boy that gives up his ordinary, care-free peasant life to save the world, but this game let's you experience it. It gives you a better sense of what he stands to lose, and it made me connect with the character more. Might just be my experience though. Also, it was funny meeting the kids and seeing how they idolised Link, marvelling at his sword and slingshot techniques :D Especially Malo, Malo's awesome.

OT:
Shalebridge Cradle from Thief: Deadly Shadows - always dreaded going there since it was so creepy and unsettling and down-right terrifying in parts :D Ugh, those possessed patients and their twitchy movements, flickering lights and unwillingness to die! Taffers, the lot of them!
Catacombs underneath the Hammerite Church, also from Thief: Deadly Shadows - the undead in that game - especially the undead Hammerites - were also damn scary and hard to kill. The catacombs were full of them too.

Blight Town in Dark Souls. Not only is that place difficult, it is difficult in the most irritating way possible, and not only that, it's also BROKEN.

The problem with Peragus is the same problem with Taris from the first game: The RPG mechanics of the game aren't fun yet at that point of the game, and the section outlives its welcome by funneling you through unskippable tutorials sections endlessly. It might be a decent "survival horror" section, but it's not a survival horror game. It's a sci-fi space opera RPG. I'm not going to say the two can't overlap or anything, but in this case, they don't.

It's not that the introduction to Atton and Kreia is bad. It's not that the atmosphere sucks or the enemy feels lame. It's that the game is simply boring because it doesn't shine when all you can do is use blasters or vibroblades, and it takes its sweet time letting you go through and get to the more interesting parts.

EDIT: I feel I should clarify a little more. Obviously the combat isn't the real draw of the game, but it can get a lot more interesting than the opening allows.

But the actual draw of the game, the dialogue, story, consequences, environments, etc., are all let down by Peragus as well. Sure, the general sequence of events during the game don't change no matter how many times you play it, but tons of little things can be altered all depending on the player's choices. But in Peragus, you're plopped down into a generic gray space station, introduced to two of the characters, and then spend forever working your way through it. And nothing changes, no matter what you do. The only alterations between play-throughs will be whether you get a few dark side or light side points, and whether you get a few reputation points with Kreia or Atton. Everything else is exactly the same, which is far less than what can be said about the rest of the game when you can teach literally almost every companion in the ways of the Jedi (or Sith, as the case may be).

Oh, I'm sure I'd have fun with the game again. It's a big reason for why I've not bought it, but it's not the only reason.

I'm probably alone in this, but I loved the library section of Halo.
Shotguns! And space zombies!
Only part of Halo CE I hated was The Maw. Trying to chuck grenades into those damn engines.

What else?
Fucking Midgar at the beginning of Final Fantasy VII.
Ultimecia's Castle in Final Fantasy VIII.
The swimming sections with Emma in Metal Gear Solid 2.
You're the only one!

Hah, no, you're not alone. I had a discussion with a guy a few months ago about how much he liked it too.

The reason I hate "The Library" is because the rest of the game is a monumental testament to level design in modern first-person shooters. Yeah, you've got your corridor levels like the opening itself, but they're still all large and sprawling and interconnected and it's not all that difficult to get lost if you don't pay attention to where you're going. Enemy placement is deliberate, and it all works to build up the atmosphere and world of the game.

Then you reach the Library.

And then you've got 45 minutes of one bloody straight corridor, repeated three or four times plus however many times you die and have to go back to a checkpoint. Predictable spawn zones in every corridor fighting against the same bloody enemies, in every corridor. Predictable time-wasters every time you reach a new elevator because you need to wait for Guilty Spark for whatever reason, and kill more of the same bloody enemies. And it just drags on and on and on and on.
