She isn't a double agent, she was just manipulated by Vidik. Vidik is using you and the assassins to do all the work for him. I'm sure there is something more to Vidik's plans than just retrieving the apple, it probably has something to do with the aliens (though technically they're not aliens).
Still Vikik's plan is stupid. Everything the assassins found out from the Animus could have been descovered by Abstergo's first game methods, probably faster. And keeping Desmond prisoner rather than letting him run around the world and finding the apple himself would let Abstergo not have to worry about an insane hipster with super assassin training and a magic ball that, from what we've seen, can duplicate him and control people's minds. This is a bad plan, and I'm more inclined to think the Templars are idiots who wouldn't notice the girl whose main task is typing is missing a finger than think they have some convoluted plot that couldn't possibly have been approved by superiors, unless they're just as stupid.
This is a powerful, tech centered company. Even if they have religious goals I'd think all the scientists and engineers would point out the glaring idiocy.

PS:Yes they are aliens and they broke the story just as much as the did in indy 4. also, the whole surprise switch out they did making the real pc Desmond instead of Altaïr like everyone thought was disappointing and seemed like they were just trying to find a way to explain how you never really die.

Altair had a child with a crusader, she went back to some place near Italy. Boom. Easy enough. And they were never said to be pure blooded. And it's possible there wasn't a link for a few hundred years.

Here's a better question: why can Ezio leap from beam to beam with no regard to momentum throwing him off balance?
Because it isn't real life, Desmond is in the Animus a computer simulation, clearly some egg head didn't code the simulation right.

No they aren't aliens. They are simply ancients or the ones who came before. The entire story is based around the most popular conspiracy theories, so I don't think the inclusion of an ancient non-human entity breaks the story.

What Vidik's plan is will have to be revealed in the next game, so we can continue this discussion then.

Genetics. Welcome to the Human Tumbleweed.

Even if you are an only child (like me) odds are good you have at least SOME relation to somebody living across a large body of water in a small town/country you've never even heard of.
Yeah. They live in Cyprus and apparently they are my cousins. : )

It's not that strange, considering the average lifespan of those in the "Middle Ages" to be somewhere around the 30 mark. Considering there are about 400 years between Assassin's Creed I and II I'd wager that there was enough time for Altair's descendants to move to Italy and have enough children to be considered "Pure Italian."

And yes, both of the games take place in the "Middle Ages."

Ezio's shoes and gloves are obviously coated with sticky stuffs to help him climb surfaces and the like.
How else did you think he climbs so well?
About the 30 years thing, that is an oft misunderstood fact about the middle ages, the truth is that plenty of people lived to a ripe old age, the average is dragged down by how many people died in wars or because of plauge, yes life expectancy is better now but most of those that died young wouldn't have if not for the various wars of that period.
