The later on sections in Bioshock where you had to collect the components for the Big Daddy outfit and that horrible escort the little sister section.

The point in any of the Pokemon games where your Pokemon are still not ready to face the next big challenge and you've run out of trainers to battle. You know so the only thing you can train with is the low level stuff around you, some of which is impossible to train certain Pokemon with.

God of War III had some piss poor choices. The sex scene was appalling with the two maids simpering away and the rhythm/ music task was so out of place.
Not to mention his un-Kratos like concern for someone else(Pandora) coming from nowhere.
Uh, Ok. If you find lesbians appalling, then I don't see the point of trying to convince you otherwise(although the dialog was pretty bad, I definitely grant you that.) The rhythm game takes about 45 seconds to complete and is so minor, I don't see the point of complaining. It's one puzzle. It's not they integrated it into the entire game, so why fault a little creativity? Oh, and Pandora was a surrogate for Kratos's daughter. Did you really not pick up on that?
And the relationship with his daughter was handled far more emotively in Chains of Olympus than it was in this heavy handed excuse.
And the music game was just so out of place and jarred with the story as a whole, not just III.
As for the lesbians, sure every GoW has a throwaway sex game, it wouldn't be GoW otherwise. But let's just have the OTT sex noises and not some piss poor narration.

OK, I can see where you're coming from with the Pandora thing and the sex scene thing, but I just don't see what the big deal is with the music puzzle. "Jarred with the story as a whole"?! How? It's one. Very small. Puzzle! That's it!

The parts in Kingdom Hearts for DS where they have ice cream.
Your game is amazing! I don't have time to watch Roxas eat ice cream!

Also, the mission "Cortana" in Halo 3
The rest of the campaign was pretty good, but that mission was really dumb.

It just seemed like a lazy idea poorly implemented in an otherwise great game.
Let's agree to disagree :)

Gears of War 2's final boss. The whole epic factor that the final chapter built up was instantly lost...

The Bore, er, Core from Crysis. Horrible, horrible level in an otherwise outstanding game.

Edit (added): The Fade for Dragon Age: Origins was also pretty awful.

Then what about Halo 3's Cortana level? Also, the Cortana moments throughout the campaign. They serve no purpose and just interrupt the action.

Alan Wake's narrating. It was nice for giving us a look into the character's mind, but when he announces every single fucking thing, it's rather atrocious.

"The axe murderer hacked away at the door like Jack Nicholson in The Shining."

"I woke up from a car crash, my head very injured."

"The townspeople were really annoying me."

Thank you Captain Obvious, you've been promoted to General.

"A user from the Escapist calls me Captain Obvious."

PS: Almost forgot: The fucking planet scanning in Mass Effect 2. I mean, it makes me actually miss the Mako. No sequel should do that. Period.

This. Except I'd apply the same to the entirety of RBB.

Anyone who follows my posts knows how I feel about being eaten by giant things underwater. How about in water where you can't see your character well, and where your oxygen drops twice as fast?! Even the pipes attempt to take a bite out of you, and I believe they're the only enemy in the game that can inflict 3 damage in one chomp.

I realize it's a childish fear, but ye gads, could they make those carnivorous fish any bigger?

So the first 3rd of the game? Fair enough.

How about all the bits of CoD World at War that weren't the Sniping Mission or Nazi Zombies. Ok thats not fair I enjoyed CoD:WaW, but I am putting down it's tank mission as the low point. Such a bad section of an otherwises pretty decent game.

Also, I LIKE the fade section. Yeah, how's that.
But I liked the tank section...D: (Blood & Iron).
Also, the fade section?

OT: Well, I'm currently playing Halo 3 on Heroic (I'm almost done, so I'll start Legendary in a little), and I have to say it:

Cortana...

I hate that level. It's design isn't that bad, its just the sheer amount of enemies facing you, with almost no back-up on your side.
It took me 1 hour, 14 minutes, and 21 seconds to finish it, dammit! (Thanks, Theater stats :D)

I jizzed. Yeah that's when I stopped playing the game and skipped straight to 3. Also collecting comet coins in Super Mario Galaxy 2. It's what made it inferior to the first game.
