Gaia from GoW3, i wasn't too proud of that.

Laughing Octopus - I felt bad for her. Partially because she ate so many bazooka shots to her face, but it seemed like she was trying to play with me, and not really fighting, or trying to kill me. The other three, they had to die though. no remorse there.

Rathian in Monster Hunter Tri (which you should all pick up) I felt really bad for dispatching her. Felt like I invaded her home just to kill cause a few villagers want dragon soup

and ummmm IIRC the swordsman colossus from SoTC. Most of the colossi i regretted, but this one even more so. All of the leviathan colossi had to die though, no qualms there.

Yogg Saron in WoW. Old god of insanity, and the whispers he sends you throughout Ulduar and the final showdown are fucking cruel, I love him. Too bad he had to die.

Maiden Astraea from Demon's Souls.

When you consider that you
invaded her home, and slaughtered her protector who wanted nothing more than to see her safe
you really feel like the bad guy.
You crafty ninja you.

Yeah, I'll go with Maiden Astraea since I can't think of any other time I killed a boss but didn't want to.
Me too! Especially since when you walk into her room, she pleads with you to go away. Although considering all her (possibly hers) plague babies... I think maybe she deserved it. But I don't really know where those grotesque monsters came from.

It's very interesting tho, that boss area really defines the point of the game. You come as a hero to slay demons but in reality, because you're using the soul arts, you're only becoming the most powerful demon. There's so many references to the unquenchable thirst of those who use soul arts but you always think of King Allant and the like, but never consider that's exactly what's going on with you. And then of course the very end with the Old One... it's like Oh... Yea... I guess I am just a ruthless soul collector! I love that game so much lol

Finally I don't get ninja'd:

Miguel from Chrono Cross. I'd post the fight but there are spoilers. Suffice it to say, he's a nice guy, that genuinely loves you, but you have to kill him for the sake of the greater good. And it has the saddest music I've ever heard in an RPG while you're fighting him.

Also:

Strongminded - OK, fine...
Weakminded - Oh I guess he's about to...
HOLYDRAGSWD - DEAR GOD I JUST GOT ONE SHOT.

2nd edit:
And when I say Spoilers I don't just mean spoilers, I mean it will ruin the goddamn game for you spoilers, DON'T WATCH IT IF YOU INTEND ON PLAYING THE GAME.

Any of the final bosses in the FF series.

I actually have this odd quirk in that I refuse to finish a Final Fantasy game until I have another to play immediately. So, yes, I have only JUST beat FF XII because I had bought FF XIII on release. >_o

I know, I'm weird...

Elephus Rex in Sands of Destruction. He was a selfless doctor who only fought you becausee he thought your actions were going to bring about the end of the world. And the kicker was, he was pretty much right.

I'm going to go with Zelo's, I mean you kill him and the guy was still trying to help you. Sorry Kratos your not worth getting back.
Chidori, because she may be a bit psycho but she wasn't a bad person. Also the Shawdow MC you fight in the last Dungeon in the Desert of Doors, yeah it wasn't really him but I still felt bad.

Ah man, it has been say...years since I've played the chunk of Chrono Cross that I was able to <damn non-functioning second disk>, and yet reading that name I near instantly remembered whom you are talking about. I'd have to agree with you on that one, I really didn't want to kill him. It was depressing, despite knowing that you're doing it for the greater good.

Coming from Chrono Cross as well, I felt like a jerk after I killed the Hydra, despite it being a ferocious and tedious fight.
I mean, seriously. The Hydra had a little younglin' that you only figure out after the fact. Just that feeling of...wait, that Hydra's a mother? And I just killed her? Goddamn it, bah!

But in all honesty, I can't think of any bosses that I didn't want to defeat.

The Boss

The fight against her is awesome and beautiful, that's got to be one of the most striking boss arenas ever. I really didn't want to pull the trigger at the end, it's kind of sick that you can't advance until you press fire.

Loghain from Dragon Age. If Allister/the Queen were not having a big ***** about the whole thing. I could of had both Loghain and Allister on my team.

Alber Wesker. He was the most badass character in the series. I felt so horribly guilty after I (probably) killed him in Resi 5. Good news is that he's now channeling David Bowie and I don't think it's actually possible for David Bowie to be killed, so he'll probably be back.
yeah David Bowie is the Soverign he can never be killed!

I rarely like killing bosses. I'd much rather just beat them to the point to where they can't fight back, then recruit them to my army.

Translation?

Sephiran, one of the final bosses in Fire Emblem: Radiant Dawn. Even though he really wanted to die, I couldn't help but feel bad. :(

And to the guy who asked what's with all the Fire Emblem in this thread: FE's bosses often aren't necessarily 'evil'. They themselves have very often been wronged in some terrible way and are working towards a goal that they believe to be the right thing. Hell, some players may agree with their goals.

Other times, they're noble knights who happen to be fighting for their country. Just because they live in the 'wrong' or 'antagonistic' country, they must die.

In some cases, the antagonists are actually more fleshed out characters than your own units as well.
