Yami from Okami. Not because I sympathized with him, but because the final boss music is EPIC! I didn't want the game to ever end.

Xion. She's your best friend throughout the game and you have to kill her for the greater good... that's probably the most fucked up thing I've ever seen in a game.

EDIT: It's also one of the most emotional experiences I've ever felt in a game. Yes, the following scene did bring me to tears.
That really sucked. I was sat there for three minutes trying to understand the task I'd been given. Then I didn't want to kill her because the final boss theme was absolutely epic.

I concur, as well as the Beauties. Hence why I did in each of them with non-lethals. Instead of watching them die, Snake just watches them . . . um . . . pass out? it's kinda creepy and akward, but hey, at least they have a chance at life right?

Aside from that the only ones I can think of are some of the Collosi. There's more than a few that aren't even concerned with you untill you start fucking with them. Especially the first one . . . he doesn't even know you're THERE untill you stab him in the leg and knock him down. I hated killing them . . . but I felt the path being taken was rightious enough that it was a worthy price to pay.
until you yourself turn into one, that is.

Andrew Ryan in Bioshock. I really don't know why. Maybe it was because the big fight Atlas was sending me toward turned out to be me beating the shit out of an old man with a golf putter.

Ultimately though, I think its because I generally agree with him on politics and economic policy- at least before he went nucking futs and started sacrificing both his and others humanity, as well as his ideology. In my opinion, Rapture was destroyed because of Frank Fontaine acting as a civilized anarchist. He drove Andrew Ryan insane and forced his hand on many issues.

It didn't end! I had all the best stuff in the game and I was still wailing on that damn fishbowl for what felt like hours!

Kratos from Tales of Symphonia he was one of my favorite charactors.
Revealed in the second Tales of Syphonai for the Wii that Kratos is still alive and fly out in to space.
I just gotta say the sub boss Kuchinawa. I mean if you were him, and you had all that to deal with, I could reason with him. A quest for revenge because Sheena F'd up big time. But Kratos too. Defiantly up there

I felt bad about killing QAI in Supreme Commander. Mainly because he was the only likeable character... yeah it tells you a lot about the other characters when when the one you like is the most lifeless and emotionless (in theory).
But it was still a great game :).

Other than that, can't remember ever happening to me...
Oh wait! Kreia in KoTOR2 how could I forget :p

I meant the final, FINAL battle. That music brought tears to my eyes.

Well, the thing about Rapture is that it shows the folly of the whole objectivist philosophy- indeed, of the idea that any philosophy will magically solve all of society's problems.

Just like how communism sounds like a good idea on paper but is incapable of working in practice, objectivisim cannot work because humans tend to group around authority figures, which then try to exercise their new-found power, which then brings the entire objectivist establishment crumbling in on itself. Combine this with the de-regulation of vital resources and institutions(which does lead to declining quality, despite what any politician will tell you), and you have a recipe for anarchy in and of itself.

That isn't to say that Ryan isn't a sympathetic antagonist. It's that the main theme of the game is to show the bullshit behind the utopian ideal.

Hey, fellow Symphonia fans: use spoiler tags!

OT: Ridley, from any Metroid game. He's bad-ass, and his theme music is epic.

Very true, which is why I loved this game so damn much (and currently refuse to play Bioshock 2). It hits the nail on the head so many times with so many different themes and ideas, and keeps swinging just for kicks. The most moving level for me was Apollo Square. It basically laid everything out in pretty clear terms about how rapture fell.

Part of me wants to think that if Andrew Ryan didn't die (and Frank Fontaine had died for real)that Rapture might have recovered and become a viable society.

I freakin love that game!
