I have no "favorite" boss, so I'll tell you the boss which has kicked my ass since I first reached her it four years ago: the baldur's gate 2: Throne of Bhaal boss. look it up to understand just how hard it is.

Demyx from Kingdom Hearts 2. The Time Trial with his water clones is so much fun once you know how to do it.

I know that technically it isn't a boss but it's the same principles .i.e. at the end of a level and supposedly harder then everything preceding it, but I would say the final crescendo event in L4D2 Dark Carnival. It's just awesome.

My Favourites (that I can currently remember):
- The first battle against Jenova, FFVII: although there is no challenge, this is impossible to lose, the music still packs an emotional punch.
- The final battle against Gafgarion, FFT: the fucker betrayed you good. I relish every second I spend stealing his every item and killing him.
- The Kraken, Shining Force 2: A surprisingly difficult battle if you didn't grind. The only drawback is that my best character (Kiwi) is useless.
- Ryder, San Andreas: Another betrayal. However, instead of racing him and whatever follows, I pull out my sniper while he's swimming.
- Bowser, Super Mario World: Admit it, you want that flying dome too. Classic battle.

The Scarecrow sections in Batman: Arkham Asylum! Also the battle with the leader of the heroes' guild in Fable 1, but mostly for amusement factor in that case.

Atma Weapon was amazing. Capped a section of the game off which had frustrated me in a really awesome way, and then I had that brick wall in front of me with its awesome design, even better music, and... everything = success.

Also, see Jumpin' Jack Flash (Elite Beat Agents), the final cases of the three Phoenix Wright games, Bloodlord Mandokir of Zul'Gurub, Firkraag and Irenicus of Baldur's Gate II, Metal Gear RAY every time it appears...

There's a lot of awesome boss fights ^^

The first time you fight Doku, on Ninja Gaiden. The music and scenery was beyond perfect, and the fight itself was astonishingly challenging. Loved every moment of it.

There are so many that I have a hard time deciding...
Not counting the various colossi: Razorbeard's second form in Rayman 2, Spirit of Motherwill in Armored Core 4A, The Machine in Henry Hatsworth, the giant flting purple whale from Skies of Arcadia and giant demon Rasputin from Shadow Hearts 2 all come to mind.

Generally speaking I prefer taking on legions of pathetic minions...

But Time Splitters 2... ANY boss in that was awesome. Why? Cause TS2 is made of pure non-diluted awesome, straight from Epic Mountain.

Probably the end bosses in any Golden Sun game, just because they were so hard that when you won it felt like a HUGE accomplishment. And pretty much any boss in Zelda games.

Any boss with that "Shit just got real" atmosphere, they don't need to be hard or challenging. Just a good experience. A great example would be the end bosses (and a certain swamp dragon) in Bioware's recent three (Mass Effect 1 & 2 and Dragon Age).

And Grunty, because we all love Grunty.

Most bosses from Shadow of the Collossus.
The bosses from Majora's mask too, they were the only challenging Zelda bosses. (in 3d anyway.)

And more from SotC. I mean, can any game top that for ridiculously epic battles?

That invisible bug from Phantom Hourglass who you have to see through the eyes of. It's awesome when it turns to face you only to have you aiming right at it.
