A can think of a couple examples, energy sword elites from halo. Oh also the flood, more out of irritation. Egregious amounts of out-of-sight rocket ninjas from ninja gaiden. But personally one enemy that I doubt will ever get topped(not bosses, just plain jane enemies) was the shadow cats from dmc1. If you've played it, you know why.
Edit: If you haven't, I should probably tell you why.

They weren't scary, in fact this one looks kind of sad, but they were the toughest enemy in any "action" game that I've ever played. These things were so ridiculous that they removed the enemy entirely from "easy" mode. They had a rather difficult to dodge lunge attack, had an enormous health pool that could only be damaged by exposing their core and beating on it. Also in dmd mode when they dt'd you had to stay on the furthest side of the room until it was over. This enemy was an arsehole.
So, what enemies have been scarred into your memory?

Chryssalid (AKA Purple Zerg fucks):

My first play-through was my squad getting completely decimated by these bastards. They cut through my squad like a hot knife through butter. The death...the horror.......

I've gotten used to how to fight these things in my second play-through but they are still the first things I fire at when they show themselves. I've heard that they LOST powers/abilities between the original and this one. I'd hate to see what this thing looked like earlier...

EDIT: Speak of the devil! Look who shows up as post #3 :)

Unlike the pussified versions in the new game the originals were absolutely terrifying enemies, especially your first time.

I have only played on Classic difficulty, but I find for me atleast the Mutons are SO much more dangerous and deadly. So much in fact that I have yet to get past them for the most part. I am just never prepared for them.

Mutons have range and high damage, not to mention grenades and high health. They seem to spawn a fuck ton when they finally do spawn, I had like 9 the first time they spawned once, which is more than the usual amount of Cryssalid's. Also they don't have to get up close and personal like the Cryssalid's do.

So right now for me it is these ugly bastards.

**Edit, I like how this became all about XCOM enemies. hehe

I really SHOULD be putting enemies like the Muton's, Berserker's, Cyberdisk's, Commander Sectoids, etc. down for they are all much more dangerous but for some reason, the Chrysalid is the only one that I fear even though one hasn't been near my squad due to getting completely destroyed by my squad. Shit, I've lost...fifteen men or so in my second play-through and Muton's have killed 3/4 of them...

Okay, I'm new to Dark souls. I'm in the Darkroot garden playing as a tanky motherfucking Knight. No enemy has one hit killed me EVER. I walk up to a tower and there he is, standing JUST INSIDE the doorway to the right, Havel the Rock. I'm like "Pfft, stone ass dude with a hammer, no problem". He prepares a swing, I put up my shield and BAM! He one hit kills me THROUGH MY BLOCK!

See that thing on the right? That's his shield! IT'S AS BIG AS HE IS!

Resident Evil 4 Regenerators.

Jesus fuckin' Christ on a pogo stick. Just stay away from me.
As far as dread goes, I'll second the RE4 Regenerators. By the time they show up the game's lulled you into a safe-ish shooting gallery mood with zombie mercs... and suddenly it's "Hey, listen! This guy does one-hit kills! He can clear any distance in like a jump! He hangs around corners! Headshots do nothing! You need an infra-red scope to kill him! No you don't get it right away! Now you got Ashley back! Don't let her die to those fuckers!"

All the ones listed here (well except Havel, he's easy to backstab).
I'd like to add a classic: namely those godforsaken medusa heads from castlevania.

Cliff Racers.

Fecking Cliff Racers.

All is well in the world.

BAM, cliff racer, not a problem, I'll just take out my knife and staBAM another cliff racer.
What?! Great now there's two, still not a problem foBAM four cliff racers.

You know what, bugger it, I'm running for the Imperial fort.

Eleven Cliff Racers!

RUN!

Fifteen Cliff Racers.

Oh sweet the city, save me Redoran guards!

They are swamping the guards.

I'm a just go hide under my bed now...

On a more serious note, attack helicopters in any Battlefield game. Doesn't really matter what vehicle you're in, or the range, if one sees you before you see it then it's all over. If it isn't then the pilot's a total eegit...

the Malabaro species from any Final fantasy. if your ever ambushed by these things your basically screwed unless you have the proper gear that protects from the many many many Status effects this can thing can cause with its (sometimes) many variations of its Bad Breath attack. this thing can even the most harden final fantasy player quiver.

Back when I was in High School I used to be terrified of the Protozoid Slimer from Duke Nukem 3D. Just the sound they made when they were in the vicinity would send shivers down my spine.

Yeah, I found the Capra demon insanely difficult. I found that running up the stairs behind him was best as he has to walk up them, not run, for some reason. Hated those damn dogs though.

I would go for the Capra Demon as well as my most dreaded enemy if we were talking strictly Dark Souls. However I would say my most dreaded enemy is the Scissorman from the Clock Tower series. When this music plays, you know you'd best hide. Fast.

I really don't play CoD much at all but the few times I have... those f*cking juggernauts. They just don't die! =O

Aside from them, these little f*ckers;

"Aww, look at how cute you are! With your wee hoody and lantern! ^^ And what's that you got there? Is that a kni-" It's killed you by this point. And it enjoyed it. A lot.

The flood with rocket launchers in CE were the worst if you didn't know where they were XD

The sword elites were always scary, but interestingly enough, on Legendary they're "easier" to kill because they have no ranged. The flood were as well because they didn't shoot very often.

OT: I'd have to say the Chozo ghosts from Metroid Prime. I hated them so much T.T

I only recently found out that you can actually run past them. Except for the first time you see them and getting the x-ray visor.

Having just played through Dead Space 1 and 2 within the last week, Ive got to say the the Hunter from Dead Space 1, and the Ubermorph from Dead Space 2. Not because they are difficult to kill, actually they are quite fragile and vulnerable to have their precious limbs taken off. The reason why I hate them is just because the WONT DIE. Both creatures are invincible, at least up until a scripted event where they can be killed; or otherwise incapacitated. Otherwise, you can take their legs off as many times as you want, but all it will do is slow it down. It will regenerate, and It will get you.

I wouldn't say I dread them, but I absolutely hate running into shield-bearing Nomads (Badasses, Taskmasters, Torturers) in Borderlands 2. I'm playing with snipers and pistols mainly, so they always screw everything up.

Also these guys in Dark Souls:
