As is the case even with the protagonists of the Tomb Raider game. In fact, Lara's still led around by the nose by guys for a good chunk of the game.
It's just laziness on behalf of developers. They seem to be getting better at it though.
To be fair, maybe it was social commentary on the exclusionary nature of women and sea travel, given many mariners are still superstitious about women on ships....

Someone just posted lists in one of the other fifty five threads on gender/women/sexism/Anita active on The Escapist right now, and the lists included like fifteen major female protagonists and a much longer list of women as villains. Perhaps the lack of a crusade for more women villains might come down to the fact that they're already more represented.
Increase the number of female protagonists, and the others will likely follow. Women serve predominantly as victims in gaming, however, which means that they are generally considered unsuitable for basic threats. Since you've brought up Anita Sarkeesian, later videos include addressing elements of female villains. They're probably not what you're looking for, but it's far from unilateral.
The problem, as it is, is that you're unlikely to see anyone call specifically for more female villains in games. Not only are the more represented than serious heroines, I doubt people specifically want to see more chicks for male heroes to potentially abuse.
If this strikes you as unfair, that's all the more reason to look towards gender equality.
