Hmmm, well I will say that as much as I don't like the "Midichlorians" myself I don't nessicarly think they changed much of anything, other than showing that "The Force" works through some physical means. For me, my favorite movies are the star wars trilogy(s) (not so much the most recent trilogy, obviously)
Number one for me is one word: Midichlorians
and number two is the "Digitally Remastered" versions of the original trilogy
Say what you will, Midichlorians were the most ridiculous cover up in the history of science fiction. The other problem is, it means that the force is simply a germ, rather than an all-powerful cosmic force. Lots of people know all the reasons, and there are plenty of articles on Cracked.com and similar sites on this topic, so I'm not even going to bother explaining it. Basically Lucas screwed up everyone's understanding of the force in one, over-simplifying swoop, and for this I will forever be irritated.
And for why the digitally remastered copy of the first trilogy iritates me, check this out:

I think the "These aren't the droids you're looking" for scene at 1:24 explains a fair chunk. If you want the really bad parts, just watch the remastered version of Return of the Jedi
Oddly enough, though I despise mysticism in all forms in real life, I rather like it as a storytelling mechanism. I really got into how they used it in Battlestar Galactica. So yeah, the midichlorians did ruin one aspect of Star Wars, but the grand prize of ruining the franchise has got to go to it's creator. While the Jedi fights were awesome, just about the rest of the prequel trilogy was horrendous.
