I'm going to assume by "obsucure" you mean "WTF is going on?" "does this show have a plot or any kind of direction?" or "The creator was clearly smoking something."

*Akira. (Never understood it).

*Alien 9. (Little girls in skater gear who fight aliens who have invaded their school).

*Boku Patalliro. (No actual plot).

*Colorful. (Short stories about dumb guys who can't get laid, I guess).

*DiGi Charat. (A couple of alien cats come to earth to work in a game store).

*Dragon Half. (A girl who is half dragon/Human saves the world so she can marry an idiot who sings).

*Earthian (Emotional robots, angels with cancer, a planet where all men & women are gay & no one ever has kids).

*Excel Saga. (A hyper idiot & her anemic partner try to help a guy take over the world).

*Evangelion. (Still not sure what it's about).

*Furi-Kuri (FLCL). (Not sure what it's about).

*Golden Boy. (A crazy guy who drives women batshit, but then runs away after they start to like him, I guess).

*Goldfish Warning. (A flying goldfish & a school with a teenaged principal).

*Green Legend Ran. (Not really sure).

*Hal Gansis Tutu (Princess Tutu). (Far too complicated to explain).

*Here & There, Now & Then. (Kinda like the Wizard of Oz, but with a war).

*Jungle wa Itsumo Hale Nochi Goo. (Hare + Guu). (A jungle boy, a girl who eats everything, & the people who live inside her stomache).

*Juubei-Chan. (A samurai, who turns old unless doused in water, delivers the soul of his fat old master/boyfriend into the body of a nonchalante teenaged girl to save her town from the crazies).

*Magical Play. (It's like a video game, but not).

*Magical Shopping Arcade Abenobashi. (Ummm...)

*Majin Tantei Nougami Neuro. (It's like Beetlejuice, but with violence).

*Mamono Hunter Youko. (Demon Hunter Yohko). (An upskirt hero who sucks at her job).

*Nekojiru Sou. (Cat Soup). (Has no actuall talking, logic has no place in the movie or the series).

*Perfect Blue. (Trying to figure out who's REALLY crazy).

*Petshop of Horrors. (The grandson of an endangered Chinese Kami species sells pets to people that give them trippy hallusinations before killing them).

*Please Save My Earth. (Forgot >.<).

*Photon: The Idiot Menace. (Hard to explain).

*Project A-Ko. (She Hulk + Iron Man + irritating lesbian + school = this).

*Serial Experiments Lain (Forgot, but watching the episides from last to first is trippy).

*Shadow Star Narutaru. (Aliens, school kids, cospiracies, & lots of gory death).

*Shamanic Princess. (Too stupid to remember).

*Unico. (A tiny unicorn saves the world from a puppet who makes buildings out of puzzle pieces made out of living humans).

*Weiss Kreuzz. (Woe unto any woman who looks one of these poor bastards in the eye, for she will surely die).

The best obscure(ish) anime I've ever seen is Michiko to Hatchin. It's a bit like Cowboy Bebop, and it's really good. It's pretty different to most anime things, just look at the main characters:

...Now that I think about it, almost every anime I've seen has been pretty mainstream, this is probably the only one that wasn't.
That picture seems pretty racist.
*laughs secretly*

Has anyone ever heard of Yamamoto Yoko? I watched the first two seasons of this sub-par comedy and I have yet to meet anyone else who has seen it, not even my Japan-obsessed friend.

Ozamu Tezuka´s Belladonna (1975). I didn´t understand anything (the movie didn´t have subtitles), but it was pretty to look at.

I only watched less than 50 secounds of it and I have already un-hinged my jaw from the surprise, confusion and sheer "WTF WAS THAT"nes.
Holy crap pretty to look at, I just clicked a random part in video and there screaming and a pink chick getting ripped apart between legs...
Warn me about this crap...
wtf...
seriosly...
*shudders*

My girlfriend picked me up a 12-episode series for my birthday that neither of us had heard of and I have yet to watch called Shigurui. From the synopsis on the back, it has a typical "two samurai fighting for a chick's love" plot.

Of course, the subtitle "Death Frenzy" and the absurdly violent screenshots on the back just make me more upset I haven't gotten around to the fun yet.

It's called Lain. Made and set in the '90s, it was Haruhi Suzumiya before Haruhi Suzumiya (young girl discovers she's god, yadda yadda).
Lain wasn't God it explains Lain as several things (an omnipresent being part of the wired, or a program used by masami eiri) but never God actually at the end of the anime Lain explains the existence of God to Masami Eiri and then fades out of existence by erasing the memory of her from everyone and becoming nothing to the people in the real world...
I'm sorry, I couldn't follow it that well. I'm not being sarcastic, it was just that odd.
I know I had to watch it a couple times before it started to make more sense...

Kiss x Sis I guess?
The newest episode was very uncomfortable. I swear, I almost stopped watching it got so weird. But I'd call it pretty obscure, yes.

OT: Possibly Monster. I'm not sure how well-known it is.

PS: If you haven't seen Monster, you'd better fix that.

So just animes that are more obscure or, in general, less in the spotlight? Ok.

Welcome to the NHK
Desert Punk
Blood +
.Hack//

Movies:
Paprika
The girl who lept through time

I may have seen more but I can't recall all at the moment. It really depends on your thoughts on what 'obscure' is.

Bakuretsu Tenshi, more commonly known as Burst Angel, pretty good if all you want is giant robots killing monsters... and sometimes other giant robots! (both piloted by more than half naked chicks *thumbs up*)

All the otaku in here can leap down my throat if I'm wrong in labeling it as such, but I'd say the most obscure series I've watched is Excel Saga; it puts nearly every other anime I've seen to shame.

Last Exile. I'm not sure how obscure it is, but I've hardly ever seen people talking about it or referencing it.

I think it was called pilot academy. there were these kids who were trying to become pilots of huge gundam-like ships.
then there was My HIME (pronounced he-may), Scrapped Princess and Outlaw Star
