The Warriors for the PS2, PSP and XBox. Seriously, it's the best adaptation of a movie ever. It helps that it was made by Rockstat 30 years after the movie was released.

hmm...maybe Medal of Honor: European Assault. Call of Duty 3 was a ton of fun for me as well!
one of the first few posts said Shadow of the Colossus, and I agree with him/her there.

but my #1 has to be Tribes: Vengeance. that game was BOSS!!!

Raise your hand if you have played Terranigma.

Really, no one? Well, anyone who has even the slightest interest should.

Just look at this box art. LOOK AT IT

Here is a video if you are curious (I hope Roo doesn't mind me providing a link to his site).

Star Wars: Republic Commando
Project: Snowblind
Marathon
JSRF
Gunvalkyrie
BlazBlue

A few were still kind of popular, but none of these got the recognition they deserved.
And yes, Marathon + nostalgia, but whatever. Aged decently compared to the rest of that era.

Blacklight: Tango Down, was a pretty good online FPS game that went pretty much unnoticed and died pretty quickly.
I played it for a while. It was a pretty decent game, but my computer at the time couldn't run it well. I finally upgraded my computer, but windows live is so bad that it discourages me to try playing it again.

For me, it would have to be command and conquer: renegade. IMO one of the best command and conquer games of them all, but was very lightly played, even when it was pretty new. I saw a group that was remaking it (renegade X for all interested), but the big problem would be the same as the original, not enough people.

Man, Chrono Trigger was pretty ridonkulously well known back in the day. That's like saying FF7 is undervalued.

Games that I loved in the PS1 era that I remember flying under a lot radars (at least among my group of pre-internet nerds) was:

Vagrant Story
Megaman Legends
Jade Cocoon

Neverwinter Nights 1.

Now that I notice that Neverwinter Nights 2 was brought up here, I might play that. I kinda strayed from it since it changed a bit from the original.
I'd really only recommend it for Mask of the Betrayer, but I hugely recommend Mask of the Betrayer.

The main campaign is pretty good and it has some brilliant moments, but Act 1 is pretty much all filler. The other expansion, Storm of Zehir is interesting, it's more like Icewind Dale than anything else though.

Arcanum: of Steelworks and Magick Obscura (2001)

Seriously, this is one awesome RPG with a clumsy interface. Made by the same guys who produced Fallout... and perhaps it was quickly forgotten in light of other RPG such as Icewind Dale, Gothic, Diablo II and more.

The thing that shines about this is its setting - steampunk! and magic included. Essentially its a game about the conflict of magic and technology in your otherwise stereotypical fantasy world. If this concept intrigues you, then it is well worth a try.

The Illusion of Gaia for the SNES, one of my favorite games. Great story, interesting characters, cool powers and it's fun to boot. I love the game so much (only second to Link to the Past, but I have no worry that people play that game, XD).

EDIT: Also, I noticed above. Yes, Terranigma is a great game (part of the Soul Blazer spiritual series of Soul Blazer, Illusion of Gaia, and Terranigma). So yes, another great underplayed game and another SNES classic.

EDIT EDIT: Gah, someone said the Suikoden series. Yes, another great collection of RPGs (and how epic is recruiting 107 different people to join your army? Recently been playing through the first one on my PSP (thanks to the PSN) and man what a fun game even now.

The Last Express, on PC and Mac.
Fantastic game by Jordan Mechner, of Prince of Persia fame. The Escapist had an article about it once. An old, great point and click adventure game, kinda like Heavy Rain, just before World War 1.
Here's a link to the game on gog.com.

unfortunatly company closed down, so if you can track down= one of my favroites
I just had flashbacks. I played a demo for that ten or so years ago...

Shattered Horizon. It's a space-marine FPS, except it's actually set in space. With jetpacks.

Multiplayer only, but you should be able to get the full thing for $10-$20

I completely agree, but Secret of Mana and espescially Chrono Trigger, great as they may be, are both mildly well known among retro gamers such as myself.

The World Ends With You. That game was pretty good but went almost completely under the radar.
