Shame!

Mentioning Skies of Arcadia as a Gamecube game... Any self respecting RPG fan would have bought it long before for the dreamcast.

Hell, if you owned a dreamcast, then you had underappreciated games. Even more so if you own a saturn.

Pretty sure Legaia 1 was a ps1 title

Here are some real gems:

Elemental Gearbolt (fantasy based light gun game, really good) PS1
Shadow Madness PS1
Kodelka PS1
Front Mission 3 (generally, most square games are never underappreciated, but this one really didn't catch peoples eyes)

Most Working Designs games have a cult following, but some are complete crap like Alundra. True fans have the Sega CD for Lunar, and the PS1 version. It's kinda hard to call a game underappreciated when it gets re-released on another system.

All final fantasy games are at least appreciated enough (and more than likely overappreciated). Dragon Quest games fall in this category also. Breath of Fire games, Ultima, Elder Scrolls games, Kotor, baldurs gate and anything that is still beloved and on the gamefaqs top ten faqs list for it's category, as well as being named game of the year are all right out of the question for underappreciated games.

If anybody ever mentions Fable as underappreciated... shit will hit the fan.

Well done for mentioning some of the most hugely popular and biggest selling games of all time. Did you read the thread title?
Yeah, those are great games but definitely not underappreciated (save by haters).
He was making a jest at the fact that a lot of games that are mentioned here (including in the OP) were pretty popular and got great reviews at the time.

Also, I didn't really want to mention it as a dreamcast game alone, because it seemed not as many people would be able to get it in that circumstance. It would seem to be more accessible on the gamecube then the dreamcast. I list it though once I update later.

OMG earth 2150 was brilliant. But 2160 was kinda cool cause you could build infantry, but they removed everything that made 2150 so unique.

Sanitarium- for pc. forgot all about that game. it was pretty awesome till u got to the 3rd disc or so and it just got more weird then creepy. Still tho the hide and seek level one of the most fucked up things ive ever played out in a video game. Check it if you never have.. its worth it.
Give yourself a pat on the back for mentioning this game. It's a classic. Indeed, no matter what type of game you're into, this should be tried by everyone.

Heh, Under Defeat might be a underappreciated game, but that's mostly it's a shmup. And because it's an arcade game with a Dreamcast port that almost nobody knows about and was released in such small quantities that you'll be paying an arm and a leg for it.
In that case, can I put the entire shmup genre up for underappreciation? Or even the Dreamcast itself for that matter?

Kodelka PS1
Kouldelka. Now there's a game I've not heard about in a while. Resident Evil meets Final Fantasy. What a random combination. This was one of the most unnerving games of its time. Indeed, unappreciated. I bought the game new for £9.99 on a sales section once. Now the game's mega rare and is often selling for crazy amounts.

Eh, what?
I even had to register just to contest this. How can you possibly say Planescape: Torment isn't widely known? It's commonly held as (one of) the best CRPGs ever...

I wouldn't have called the Medievel series "underrated" but I enjoyed the hell out of both of them. And the PSP version they later made, too. Best level has to be the one where you've to get all the pieces of the Time Machine as the hand.

My personal favourite is Abe's Exodus, which is pretty underrated as far as I'm aware.

Beyond Good and Evil, R.A.D (Robot Alchemic Drive), Metal Arms: Glitch in the System, Twisted Metal: Black, Final Fantasy 9 (the forgotten step-child of the series, not to be confused with the retarded cousin, 8).
You wanna go old school to the games I grew up, warior's woods for SNES and Chrono Cross for ps1. Also Tekken 1,2, 3. I liked it before it was cool man :O

Thank god! Someone else who remembers Twisted Metal: Black! I just remember the intro music being a metal version of "Paint it black".

But how can you bad-mouth FFVIII? It was better than VII, IMO.

It's easy to badmouth FFXIII. There are many aspects that make it inferior to other ff titles. Sure, it was a grand love story and squall develops as a character through the game. Unfortunately, the last disc sucked. The story kinda takes an odd tangent and you wind up fighting some insane chick frozen in time from the future. It's a pretty 1D last boss, no personality at all. Sephiroth at least had the 'I'm a momma's boy' thing going on that motivated him. Ultimicia wanted to compress time and be the only being in existance. lame. Also the combat system left much to be desired. Magic was pretty much a joke, only needed to junction to your attributes. the weapon upgrade system always pissed me off in a major way. Who cares about malboro tentecles? God I hate those bastards!

Oh, and Secret of Mana was a huge and awesome game that is still loved by players today.

Out of the many levels of awesome here I'm surprised no one thought to give Star Wars: Republic Commando on Xbox a mention, that game knew how to make you feel the moment.

There's this tiny indie MMO that only a couple people play. Maybe you've heard of it, World of Warcraft? It also has an expansion pack.

EDIT:

Everyone, please stop going on about Psychonauts. Rough guestimate: 3/4 of you didn't know about it until Zero Punctuation reviewed it. I bought the game AT IT'S RELEASE. And you call RE4 'bullshit'? I'm going to give you a big fat slap. I'm not going to defend Halo against Psychonauts, because Halo would lose. I'm going to say that it's not 'bullshit,' though.

Lost Magic on the DS. Horrible AI, but it has some great game-play elements that don't get thrown around enough.
