I really cared about Niko Bellic in GTA 4, but that's probably just me.
Most people seem to despise that game in general.
Not me... He was the probably the video game character I cared most about in this generation. His story wasn't that involving but his actual character was and how he dealt with what was happening made me really feel for him...

Other Characters I really cared about would be Jak from the Jak and Daxter Games because he makes decisions I'm pretty sure I would make in his position, Most of the Characters from MGS (But mostly Naked Snake/Big Boss), James from Fallout 3 and Cole from inFamous.

That's pathetic. "Alyx" is just a bunch of pixels with a voiceover.

...

Yeah... I remember doing something similar.

For some reason, I find myself caring for Gunther Hermann from Deus Ex.

He's a first generation immigrant, rarely gets taken seriously, his mech-enhanced body is in constant need of a tune up, nano-tech is obsolete. At this point, he's just a grumpy old man who feels like yesterday's news and is in need of a friend. But when that friend gets killed by the "Hero" protagonist - he finally goes nuts.

Poor old Gunther had himself a bit of a crap time in America.
It gets worse.

In the church area, just before you confront Gunther, there are several computers. If you hack them you can read the monk's e-mail. One of monks mentions hearing Gunther sobbing in his room.

I was honestly shocked when she harvested a Little Sister while telling me that I'd taught her it was OK. I felt worse about harvesting them then I ever had in the first game.
Did you end up giving her the bittersweet ending, or the full evil one?

i cried after killing GlaDOS
and i really cried at the end of Red Dead Redemption, i loved that cowboy
Thanks for the spoiler alert O_O

Now that THAT's out of the way, I really loved John Marston too. He was developed really well, and the ending of the game just built this connection between you and him, that only a GAME could build.
I actually felt physically depressed when he died, part because he was dead, and part because I knew that any trophy hunting I did would have to be done with his annoying-as-SHIT son, Jack

The main six characters of Final Fantasy XIII all struck some sort of chord with me. Yes, even Hope... to a degree, at least.
Characters from other Final Fantasies would probably have been higher up the list if their characteristics weren't portrayed through nothing but text boxes.

All eight survivors from the Left 4 Dead games as well. Although a couple I only like because I knew if they died, then the others would be sad. But now I'm thinking about it too much.

Alister (Dragon Age) I'm not gonna fangirl on about how we are totally in in super special awesome love together, but we are...

Thomas (Deadly Premonition) He's so sweet and cute, I kept trying to get York to hit on him but it didn't really work >_<

Almost everyone in Harvest Moon. I care about that whole lil town.

I really, really cared about Thane and Garrus in Mass Effect 2, but the other characters were so well detailed and characterised that I just had to go back because I couldn't bear the thought of these characters just ending. For example on Mordin's loyalty mission, that one moment where he realises the cruelty of the genophage, that just made me really feel for the character. Little stuff like that, those little moments are pure gaming brilliance.

GLaDOS, because she's awesome.
Number 6 (AvP) because, as a straight-up killing machine, I don't like being being locked into a harness and made to do tricks for food. Not when I'm just one of a hive mind of roughly identical killing machines, capable of destroying a civilization. And because of the ending of that campaign I get to feel like my life was ultimately usesless, something I can relate to.
Edit: sorry, I forgot,

Celes (I forget her last name...) from ff6....I actually shed a tear when she jumped off the cliff and didn't die, painfully discovering that her body had changed too much to let her die from a simple fall.

ff6 was one of the few final fantasies that could have had a reasonable sequel, I think.

Hmm..what else...Samus Aran, her relationship with the player was based on semaphore and inferrence, yet somehow I always got the impression of a strong woman, somewhat guarded about her appearance/humanity (she never takes off the suit, after all...)
Which of course makes the new metroid M more of a boot to the nuts, as it seems like Samus is getting a bit of floozying up this time.
which means its not really Samus Aran, is it?

I really liked Joker in Mass Effect and Mass Effect 2. He doesn't do much and has no character development, but he's just so likeable and funny.

<spoiler=Mass Effect Spoilers>I was really worried that he was going into a suicide mission when he attacked Soverign, and again when the Collectors blew up my ship. I have a sinking feeling he won't survive Mass Effect 3
