Frank Fontaine definitely.
Frank Fontaine is Evil Genius wrapped up in a "sweet" Atlas Exterior
Its impossible to hate him
I actually ended up hating him a bit, but not that much. The whole twist did shock me and I got a bit pissed at the man because he was using me man!(yeah, I realize that I need to get out more often)
After leaving the safe house, when he started talking to me again, I told him to shut up. (again, do realize that I need to get out more.) What does the bastard do? Calls 'Code Yellow' on me and starts talking about having to put a dog down. Hello man! I had to break my sweet puppy's neck!

Snowflame, the man powered by cocaine!
Damn you, that's what I was going to say! Oh, well.

Hmm. Since that's taken, I'm going to go with Moriarty on this one. That fellow is a personification of "cool".

The evil duo behind everything in American Gods. If you've read it, you know who I'm talking about, and why I'm not saying who they are.

I don't think villains are there to be hated in the first place. They're there to accentuate and play off the hero.

I like Magneto because he's a Holocaust survivor and that justifies everything he does, and the Joker because he embodies a nice sort of nihilism.

Also, I'd like to recognize Cell from Dragon Ball Z. He's evil to the point of flambuoyancy and his arrogance borders on silliness. He's badass and amusing all at once. Much like Pegasus.
Can Buu go in there too? He's a giant pink fluffballs with a childs personality that turns people into assorted sweets and eats them. Where's the bad?

Also Grom Hellscream, he was a villain in number 2 and even in Warcraft 3 he was a pretty evil dude (He killed a Demigod of the forest that made it easier for a malevelont army of demons to invade and fuck shit up) but he was just plain awesome so it counter-acted it.

Well, I don't know if he counts as cool, but Dr. Killjoy from The Suffering is still one of my favorite villians. There's something about a guy who's that into his job; I can't help but be entertained watching him, even when he's doing something horrible.
