GLaDOS comes to mind, but I can't really call her a villain. She's definitely the antagonist, but evil she is not. How can a computer be evil? She just used logic without moral guidance.

President John Henry Eden would be choice number 2, but again. Computer.

It really boils down to Maze. I can't blame him for searching for immortality. I'd do the same thing within a heartbeat. And his role is rather nice. And so's his clothes.

EDIT: After Max, of course. It simply goes unsaid that he's the ultimate evil in the land already.

Pretty much every Villain is too cool to hate.

-Negaduck
-Dr. Eggman
-The Overlord
-Sauron
-Jack of Blades
-Darth Vader
-Me
-...

Well, I could just name every Villain but I'm too lazy to type them all.

Randall Flagg from Stephen King's The Stand, and the Dark Tower series. Seriously.

Magneto, Boba Fett, Darth Vader... the list goes on.

Frank Fontaine definitely.
Really? Since I still hate him to be honest. But thats just because I really liked the other characters that he messed with.

On the train of thought of Bioshock I'd say Andrew Ryan. From the moment he did the opening speech I knew: This guy is so bad ass I can't hate him.

GLaDOS, she's far too awesome to hate. I don't think I actually even felt a flicker of dislike towards her through the entire game.
Oh hell yeah! She became one of my favorite characters when she said, "Didn't we have some fun though? Remember when the platform was sliding into the fire pit, and I said, 'Goodbye' and you were like, 'No way', and then I was all, 'We pretended we were going to murder you'. That was great." then loved her even more when she sang the song at the end of the game. I occasionally play the last level just to have her sing.
I agree that GLaDOS is awesome.

In terms of movies I'd have to say Deacon Frost springs to mind quickly. As do the T-Rexs in King Kong. And the bugs in King Kong as well. They were awesome.

Yes R.F. (since Randall Flagg isn't his true name *Sinister music starts playing*). He was so kick ass with his ability to drive people out of there minds...by looking at them. Plus his palms were freaky too.
