Alright, what I am talking about is villains who after learning there back story you found it hard to really want to put them down. Whose reasons for what they wanted to do actually made sense.
Maybe you don't fully agree with them but you can at least understand what they are doing. To me these are my favorite villains. The ones who's evil scheme don't seem so evil and more different. My own example is:
The Orginization, KH2: All these people want are to essentially complete Kingdom Hearts. This would basically bring EVERYONE back to life who had been killed by the heartless.
Some of the characters even state straight out they don't want to fight. Some even try to talk to Sora about what is going on.
That's my example. Are there any villains out there that near the end you found yourself wondering if they really were that evil, or maybe found yourself just understanding WHY they are doing what they are doing?

Sora kills every last one of them. At the end of the second game every last member has been put to death by either Sora or his actions.
Some of the characters even state straight out they don't want to fight. Some even try to talk to Sora about what is going on.
Sora still kills every last one of them. Never considers any diplomacy. He just goes and kills every last one of them.
