Alright, what I am talking about is villains who after learning there back story you found it hard to really want to put them down. Whose reasons for what they wanted to do actually made sense.

Maybe you don't fully agree with them but you can at least understand what they are doing. To me these are my favorite villains. The ones who's evil scheme don't seem so evil and more different. My own example is:

The Orginization, KH2: All these people want are to essentially complete Kingdom Hearts. This would basically bring EVERYONE back to life who had been killed by the heartless.

Sora kills every last one of them. At the end of the second game every last member has been put to death by either Sora or his actions.

Some of the characters even state straight out they don't want to fight. Some even try to talk to Sora about what is going on.
Sora still kills every last one of them. Never considers any diplomacy. He just goes and kills every last one of them.

That's my example. Are there any villains out there that near the end you found yourself wondering if they really were that evil, or maybe found yourself just understanding WHY they are doing what they are doing?

General RAAM from Gears of War.

Sure, he was a heartless, soulless, violent, psychopathic killing machine.

But damn, he was badass.

MGS had a lot of those. Particularly some that weren't actually villains.
Besides Sniper Wolf I really hated killing The End and The Boss (especially The Boss). Oh and Revolver Ocelot too, though that was kinda out of my hands.

In MGS4 it would be
Ocelot, that scene was brutal
And then we have Heavy Rain:
For the love of god, why did the killer have to be Shelby?! If I don't want to lose any of the good characters he has to die. That's cruel.

President Eden in Fallout 3. True, the Enclave are evil, but at least they're trying to give the wasteland a form of government.

I don't think I've ever run into a villain that I didn't want to kill, or felt bad about having to kill. Though I will admit to be a bit of a sociopath when playing games, and I always go the Evil/Bad route first when playing a game.

She kept me entertained throughout the game (despite trying to kill me) and even sang me a jaunty tune after I'd killed her.

Matriarch Benezia. The Thorian. Saren. Actually most of ME1's enemies. I wasn't greatly thrilled about killing Geth either.

Husks though, that's a different story, those fuckers fly when you shoot them!

Paxton Fettel from the original F.E.A.R

Because his "villainy" was merely justice. His teenage mother was held in captivity and raped continuously until she gave birth to him, and died there. He too was held captive and tortured/trained to be their weapon. Obviously he uses this abilities to destroy the company that did this to him.

You are playing as this guy's brother. After figuring out his past, as well as my own, why in the hell would I shoot my brother?! The right thing to do would be to join him and help him kill everyone there. But the game doesn't offer a choice and makes you kill him. Very annoying.

I don't know if I'd really call him a villain, but the robot that thought he was one of the founding fathers (I want to say Benjamin Franklin, or maybe Thomas Jefferson) at the end of the stealing independence quest in Fallout 3, it had taken me hours to get to him and his idea would have taken hours longer, and I'm ashamed to say I killed him.

I had to start a new game, I wasn't about to let my soulless bastard of a character exist for a moment longer after that.

I felt terrible like all day after that.

God dammit. He could've just said "Would you kindly DROP THE EFFING RADIO" but NOOOOO he had to force his estranged and now very traumatized child to boldfacedly bludgeon him to death with a putter.

Ocelot from MGS4, every villain from Dirge of Cerberus (it's like the game wanted to make sure that none of the interesting new cast were added to the canon of FF7), Zelos from Symphonia (I killed him after I played through with him alive. That's a bit hard to take), most of Mass Effect's villains, and of course the Boss from MGS3 (especially after you know the truth).
