Sins of a Solar Empire. Scale wise this one...well, this shit is fo' real. An RTS game that will give one a stress headache after an hour and an ulcer after a week of playing. If it wasn't mentioned yet, these are the guidelines for a good RTS http://www.cracked.com/article_15660_ultimate-war-simulation-game.html
Ah yes the 3 month rts, so called because to finish a "huge random multi system skirmish" it takes you about that long... But a great game though.

Medieval II Total War, hands in the air waving (I wonder why some people signify their interest by holding their hands down, waving them seems more enthusiastic). I also adore the Homeworld series, and I'm patiently waiting for the sequel (if there is a god, or any goodly thing in the galaxy, there will be one).

Honourable mention to Company of Heroes, Total Annihilation and Supreme Commander, and others which I've forgotten.

Edit:

Holy shit, people. The Total War series is NOT a RTS. The turn-based campaign is where the real strategy lies.
Sorry if you weren't being serious, but what about the real time parts of Total War? I most certainly employed strategy playing battles. TW is partly RTS and partly TBS as you are well aware. I didn't need a much more intricate strategy (even on very hard) in the campaign map then during the battles (also very hard).

I just finished a eight hour game last week with five of my other friends. 52 planets on 5 systems. It became an intergalactic space war drama, worthy of Star Wars and Warhammer 40k. Started as an easy 3v3, ended a 3v2v1 when I betrayed my allies to conquer the galaxy by myself.

My dad really likes this game, what race you play as, Vasari or whatever for me. Mostly because their cap ships deathray's make a BLARG noise. And their bombers own.

TEC, baby! Lots of money means lots missile frigates, and light carriers. Get the research where you can build ships at like 1/2 the normal build time and you mass produce. Attrition is the name of my game.

Warcraft 3 with TFT. Truly Epic storyline and single player. Beautiful and amazing cutscenes. Great multiplayer balanced game in it's own right, not to mention the still highly active modding community-see DotA.
Red Alert 1+2- Quirky campaigns and always fun playing a quick skirmish.
Total Annihilation- Classic in RTS of how to intertwine land, sea and air battles that's difficult to rival.

The most unique and one of the most fun RTSs I've ever played is Rise Of Legends.

DoW, CoH, C&C(1), AoE2, Sins, were all fun......

BUT

Kohan 1 and Kohan 2 have deeper strategy, better economic systems, better pacing and more interesting tactics than all of the other games mentioned combined. Just, uh, don't ask me how you'd combine them to do the comparison ;).
