Planescape:Torment. I was just leaning back, contemplating and smiling.
This. Except I very nearly cried at the end - and I'm not exactly the most emotional of people. Torment is my all-time #1 candidate for best video game story. I do acknowledge the gameplay may have aged pretty badly, though.

Anything else? Hm... Though I weren't exactly moved by Silent Hill 2 (unless paranoid fear is the kind of emotion you're looking for), I do consider it to be one of the most valuable gaming experiences out there. Do give it a try.

Call of Cthulhu: DCOTE springs to mind as having the best end of game effect on me, despite the inevitible conclusion being revealed in the opening scene.
I got it on Steam and now I'm stuck because a) the reef won't appear when you have to shoot the blue lights and b) it mysteriously erased all of my save files. Great otherwise.

Red Dead Redemption is my favorite game ever and it truly moved me through my ceiling and into the atmosphere. Other than that, Splinter Cell: Conviction, Assassin's Creed 2, Bioshock, and Dead Space 2 all has me invested emotionally.

EDIT: Also, Halo: Reach. Not one that many people think of, but it moved me all to hell. By the end, Halo for me went from simple fun to the deepest fucking thing ever.

EDIT 2: ELECTRIC BOOGALOO: Deus Ex: Human Revolution. Just finished it last night. I was one of the few games with multiple endings where I actually had to stand back and make sure that I was doing what I thought was right. Absolutely invested in the world of the game to the point where I would reload saves to make sure a certain character didn't die (if you've played this, you know who. The second time you go to Hengsha). I would call this one of the best games I've ever played. Thought the plots railroads you a little, I think this is mounds better than Deus Ex.

Hell a load of games.

FF7 when she died (having started playing the game years after its release and having not been told I went mental in the following boss fight.

Silent Hill 2, left me depressed and really empty for about 2 days, NEVER had a game get me this deep before.

KOTOR when it came to the end few levels. the feeling of betrayal ect.

Portal 1 just creaped the HELL out of me with the sense of isolation from the entire world

HL2 Episode 2 the death at the end !!I was ready to kick some ass then it ended so Episode 3/HL3 ill have me angry and ready to kill to begin with.

Fallout 1-2-3 All had their moments due to the story/characters.

Homeworld (The opening with Adagio for strings op 11 :D ).

Max Payne 2, played to get the alternative ending.

To name off the top of my head.

Deus Ex - I contemplated the possibility of human governance, of how the possession and desire for power are necessary for strong leadership in the modern world yet ultimately it is what destroys it.

I almost broke down in tears at the end of Baldur's Gate 2: Throne of Bhaal, reading what happened to the friends and allies I had gone through the entire adventure with.

Any game that had a character that I could bond with moved me to at least a minor degree. That's not the only thing though.

Most recently I remember being moved when I was playing bastion. You know the part if you've played the game.

I haven't played a massive amount of games, but a little indie jump'n'gun called Iji has such an emotionally confronting storyline when you immerse yourself in it that I can't help but bring it up here.
Eversion also tickled the emotional parts of my brain with the second ending. It's just so chilling.
Another game was Braid - that ending sequence was so beautifully presented.

I'm not sure if this counts, but flying away from the bridge as it collapsed into napalm at the end of Left 4 Dead 2 felt freaking awesome as well.

Red Dead Redemption... Why did you have to run into a hailstorm of bulletts?? aaargh!!

Mafia 2, the ending where the friends were seperated in two different vehicles and driven away..

Portal 2 ending made me laugh insanely, and it was somehow a gripping monologue Wheatley had there..

Not sure if it counts as being moved, but there was an unscripted event in yesterday's Project Zomboid update where I had just barricaded a whole house with pretty much all the food in the town when I noticed a survivor was standing outside my door with what I imagined was a very sad look on his face. Now with me being what I consider an altruistic sort of fellow and there being not a zombie in sight, I let him in. He immediately removed my head with a fire axe and bolted inside.
A game revolving around trust issues, depression and zombies can be very moving indeed if you ask me.

As for recent games Red Dead Redemption "ending" moved me a helluva lot, was pretty much perfect.

As did FFVII, FFVIII, Mass Effect 1,2, Bioshock, Portal, Shadow of the Colossus and probably a lot more I can't think of at the moment.

The moment I realized I was being an asshole by killing all the colossi in Shadow of Colossus made me feel pretty bad.

A lot of the games I found moving have already been mentioned here. Among my own top are games like Shadow of the Colossus, Mass effect, Prince of Persia (sands of time), and final fantasy 8, which all have already been mentioned. Some which haven't been mentioned yet, but which I found really moving as well are:

Final Fantasy VII Crisis Core (it's actually one of the very few things (including books) that made me cry)
Kingdom Hearts (especially the first one and Birth by Sleep)
Drakan (the second game completely ruined it though...)
Odin Sphere (though not the gameplay itself, all the different characters' perspectives of the whole story is nice)

I tend to agree with Sniperyeti though, at least partially. In a book it's much easier to tell the reader what a character is feeling and why in detail, while in a game it all has to be shown, and so the more subtle an emotion is, the harder it becomes to show ingame. Add to that, that as player you almost always see things from a third person perspective in regard to emotions of any character, you have to read their expressions and from that deduce their emotions yourself. While in books the characters' minds, so to speak, are often open to you and you know their emotions much more directly.

The most recent one I can think of is Red Dead Redemption. Like GTA4, I knew what was going to happen at the end. But unlike GTA4, I was still nearly crying at the resolution to John Marston's story.

Those are the current generation games that I can say moved me. How many books have moved you though?
Agreed at red dead, at mafia 2 I was just like WTF

Kotor 1 if you had a relationship with bastilla, Kotor 2 had a revelation near the end that was really tragic , twist ending at the second .hack GU, the scene where you shot someone in heavy rain.

The ending of Portal 2 was incredible.
Dreamfall:TLJ kinda gave me this feeling of hopelessness in the end.
Also, the part in Bastion where you're...
...carrying Zulf if you decided to save him.

Mass Effect. I was sad that I had finished that masterpiece. I had been starved of decent, long games for a while before it, got it at bargain bin price, and was wowed... totally... just... wowed.

While Joe was an irritating twat throughout the game, he was like a brother to Vito. Joe gave up everything he'd earned for Vito's life and then he ends up losing it because of it (assuming the worst).
